Thornton is not The Mole
This is either some kind of frame-up, or a Double Reverse Quadruple Agent scheme. It's the only way the plot twist makes any kind of sense.- This trooper seconds this idea. Particularly with the facts that A.) Maddie turns up on the film MacGyver found, and B.) In the original Matt Webber was a corrupt agent. (Or that part could just be a misdirect.)

The world's first Hyper-Beer was invented by MIT students who turned a particle accelerator into a still. Mac is an MIT dropout with a well-deserved reputation for engineering things out of found materials.Murdoc's "collective" will become the Homicide International Trust.
Makes sense, given Murdoc made no mention to HIT before.- Either that, or 'The Organization' from season one is/was an expy of HIT

(Probably should have posted this before the most recent episode title was released, but...)After 2:15 [Murdoc + Handcuffs] I figured that Mac would meet his father sometime at the end of the season. Murdoc reunites with his kid in the episode, and I think the writers are trying to have some parallels between Mac and Murdoc.Maybe the find MacGyver Senior at the end of the episode, he just turns around no spoken words - a la Luke Skywalker in "The Force Awakens."
