Pokémon throughout its long existence has grown into one of the largest communities for fan-made media. Due to the source material, it comes as no surprise that many villains have proven to be especially vile, with many humans but in several cases Pokémon themselves.

Entries in "Franchise-wide" are sorted by alphabetical order, while "Specific Works" is sorted by the approximate release date of the source work.

  • Criminal Investigations (link): Kaine is a dangerous terrorist who harbors a deep hatred for the Rogue as a result of Kaine not getting with the Rogue's mother, and wishes to make the Rogue suffer as much as possible as Revenge by Proxy. In the opening parts, Kaine makes a threat that he will bomb the Indigo Plateau and kill every single person inside. Kaine purposefully drew the Rogue to the location with the intent of defeating him in a Pokémon battle and then blowing up the Indigo Plateau, murdering hundreds of humans and Pokémon just to watch the Rogue suffer, knowing that he failed to stop him, not caring that this would kill him as well. When Kaine is beaten after his adopted daughter, Stacy, turns on him, Kaine orders his Aerodactyl to fire a Hyper Beam at her to kill her as an act of spite.
  • Dark Rising: Order Destroyed: Hoopa is an ancient Pokémon who manipulated the events of the first two games to get rid of Arceus and Darugis and gain control of the universe. Hoopa turned the world into a wasteland and inflicted the "Trainer's Curse" on anyone who owns a Pokémon, which will kill and eventually zombify them should they lose a battle, gleeful as it corrupts people into killing others. He has the zombies hunt down any trainers, seeking to remove anyone he deems unworthy of existing in his "perfect" world, with no mercy given to children. At the end of the game, Hoopa tries to have the heroes killed, but he only manages to kill Kaz. A childish fiend that views his world as his playground, Hoopa proved to be crueler and more dangerous than Darugis.
  • The Lost Child's "Eruption": Camerupt is a Straw Nihilist who, despite his minor role, establishes himself as one of the vilest villains Empoleon and Sceptile have ever encountered. In the past, Camerupt killed Weavile's parents and enjoyed killing so much that he took to killing as many Pokémon as he could. Camerupt took over a volcano, killing everyone inside to do so, then planned to trap three villages inside using a force shield, then erupt the volcano to wipe out all three villages, then move on to the next volcano. After he is defeated, Camerupt explodes himself to erupt the volcano as one last act of spite.
  • A Marvelous Journey: Hunter J once again establishes herself as a heartless Pokémon hunter only interested in making as much profit as she can. J has been responsible for many horrible crimes, to the point where she is The Most Wanted criminal in the entire world. J frequently steals Pokémon and sells them to the highest bidder; she is, however, perfectly willing to traffic humans as well. J begins working with Team Rocket to capture the three legendary beasts, Raikou, Suicune, and Entei. J uses any method she wants to capture Raikou, including painfully torturing it by sapping its electricity. When the heroes get involved, J gets her hands on Julia and painfully burns her with a cigar, which leaves a permanent scar on her, and then plans to sell her off. Later on, it's revealed that J was the one responsible for the Gyarados rampage that killed Amara's friend Chanel as well as many innocent people. J openly admits to doing this and dismisses all the deaths she caused.
  • Nightmare: Invasion: Mewtwo is the result of the experiments that lead to the disappearance of Azure City by the Alazkazams. Mewtwo would end up going rogue and fleeing, transforming the people left there into mindless slaves who would eventually all be killed by Jack. Mewtwo returned to the Gene Co. building and killed the remaining four Alazkazams who created him, simply because they wouldn't submit to him. Mewtwo would end up being upgraded and completed by Gavin into Mewthree by infusing him with all the knowledge and memories of the people of Azure City. After the process is done, Mewthree kills Gavin and three scientists and begins his plan to destroy the world and recreate it in his image.
  • Pokémon Larimar (link): President Sterling is the seemingly benevolent president of the Larimar region, but in actuality, he is the true leader of Team Prestige, an evil team who wants to purge any and all immigrants of Larimar. Once a war veteran, Sterling once came home to Larimar after a war, only to notice that things have changed, and not in ways that he liked. Sterling was outraged by how Larimar was so willing to let outsiders into "his" region, so he tried everything in his power to keep them out. Sterling would use legendary Pokémon to cause natural disasters all across Larimar, only for Sterling to step in to paint himself as a hero. Years later, Sterling would form Team Prestige and become the President, all under the ruse that he was against them. Under Sterling's guidance, Team Prestige would kidnap innocents, and use the Legendaries to cause disasters once again. Sterling uses his hatred for immigrants and what Larimar has done in order to empower Tawartagon, and with the Legendary's help, he plans to spread its darkness to repel immigrants once and for all.
  • Reborn: Sirius, real name Paul Clark, is a high ranking admin of Team Meteor and is among the worst they have to offer. Sirius murdered Elena Molinar and burned the Belrose Home to the ground, killing Laura, Charlotte, and Saphira's parents. Manipulating Sigmund Connal into allying with him, they kidnap children that had escaped from their mistreatment in the latter's Orphanage of Fear, and takes Anna hostage when the player confronts him. Sirius later tries to murder the player in Tanzan Mountain when Lin arrives by telling her of their meddling. Sirius murders Eclipse with his Chandelure for daring to talk about leaving Team Meteor, and takes Aya hostage and tries to bargain her life for the Ruby Ring. In Agate City, depending on the route, Sirius openly turns against one of his superiors, Solaris, or just shows mild disdain. Either way, he rips out either Taka's or Solaris's eye offscreen, and they turn up later with said eye missing. Confronted for the final time in Victory Road where he horribly mistreats Aya, Sirius has Blake and Fern try to kill the player. Gloating about causing the death of Charlotte's parents to her face, Saphira furiously plunges him into the lava, killing him.
  • The Stardom Series: Ardos is the Grand Master of Reverse Cipher. Having been contacted by Giovanni to form a partnership, Ardos uses Team Rocket as a means to perfect a new form of Pokerus, called the XDrus, which should not only "shut the door to a Pokémon's heart" but also increase their fighting capabilities. Ardos also uses the new "Ankoku" variant to infect Giratina with the intention of making it the ultimate killing machine that cannot be purified. Ardos has Giratina combined with Rayquaza's life force to create Shadow Giratina, then unleashes it on Sinnoh Island, destroying half of it and terrorizing the population as a show of force. Ardos then betrays Giovanni and nearly kills him. Ardos intends to use Shadow Giratina to infect the remaining regions' wild Pokémon with Shadow Pokerus, to stomp out all resistance. Ardos' ultimate goal is to have Dialga and Palkia infected with Ankoku-ShadowPokérus and spread the virus throughout the world, to take it over.
  • Storm Clouds: Masque is a seemingly friendly Team Rocket agent with an innate, empathic ability that he uses to Mind Rape Pokémon, stripping their identities and making them his slaves for him to manipulate anyone he wants. Breaking away from Team Rocket, Masque has his Scyther brutally murder Giovanni by slashing him up, and later escapes police custody to slip into the protagonists' world; from there, Masque attacks their hometown with his Pokémon, commanding them to slaughter the residents for his own sadistic pleasure. Planning to continue his massacres from village to village, Masque admits that he regards people as nothing more than toys to be used and then destroyed when they no longer entertain him.
  • The Sun Soul: Professor Elm is depicted as a sinister opportunist obsessed with gaining revenge against his rival Professor Oak. Following many attempts to steal Oak's research in the past, Elm turns his allies in the Hoenn region against him by claiming Oak is planning on betraying them. When Oak arrives to confront Elm, the resulting battle leads to the deaths of Professor Birch, Norman, and most of his family. Elm later adopts Norman's daughter May, lying to her about his hand in her father's death with the hope of controlling her Savant powers. After learning of Mewtwo's plan to wipe out humanity, Elm mobilizes a vast army to help him destroy the Kanto region in the hopes of being spared. He launches a series of attacks using his Red Gyarados that destroys Pallet Town, wipes out much of Kanto's food supply, and lays waste to the Cinnabar Islands. Leading his armies on Cinnabar, Elm succeeds in killing Professor Oak and plans to use his armies to betray Mewtwo and slaughter anyone who stands in his way.
  • Unbound: Aklove is the egotistical master of Hoopa, whom he is very abusive towards, as well as the leader of the Light of Ruin, and a descendent of AZ, the King of Kalos. Throughout the game, Aklove has been slowly manipulating everything to eventually unlock Hoopa's true power to reawaken The Ultimate Weapon and finish the war his ancestor started by completely destroying the Borrius region and everyone inside. Aklove sacrifices most of the Shadow Warriors to power up The Ultimate Weapon. During this, Aklove banishes the heroes to various places, intending for them all to die or be trapped forever. When Aklove's plan fails, he reveals to Ivory that he never planned on reviving her son and was instead going to use her as The Scapegoat. In the post-game, Aklove kidnaps a few people and intends to continue his plan to destroy the region, even if he has to do it on his own.

  • Dear Diary: Ghetsis is once again the power-hungry leader of Team Plasma. Under his approval, Team Plasma was responsible for forcefully stealing Pokémon away from trainers, and leading massive terrorist attacks across cities that would lead to many deaths. Ghetsis would also lead Team Plasma in a massive breading factory in which Pokémon are bread to be an army of Child Soldiers, with the Pokémon being reprogrammed to be obedient to Team Plasma, mindwiping them, and killing any who rebel. After much manipulation, Ghetsis would murder the champion Alder, claim the Light Stone for himself, put Blair under his control, and plunge the Unova region into a Civil War with many dying from the chaos. In his attempt to gain ultimate power over the region, Ghetsis would fight with Drayden for control over Opalucid City, with Ghetsis working to murder anyone working for Drayden. Ghetsis attempts to take control over the legendary Reshiram and Zekrom to secure his power over the Unova region, not caring that they could destroy the world as long as he gets to rule over it.
  • Tale of a Legend: Ghetsis Harmonia, plotting behind the Seven Sages and Plasma King N, has members of his organization take Pokémon by force under the guise of Pokémon liberation. In the meantime, Ghetsis sets his sights on the Ebony and Pure Stones to get his hands on Zekrom and Reshiram. Ghetsis approves of the Plasma Frigate turning Opelucid City and Lacunosa Town—the latter being the main characters' hometown—to frozen wastelands as a show of power, and tries to dispose of hired hand Phantom after he retrieves the Ebony Stone he desired. Alder reveals that in the past, Ghetsis was responsible for the passing of his longtime partner. In the Battle of Vertress, Ghetsis makes his Beheeyem brainwash Thrin and force her to battle her brother, Volan, for the fate of Unova. When N and Thrin both fail to live up to his plan's expectations, an enraged Ghetsis falls off the deep end and commands an out-of-control Kyurem, aiming to eliminate all of his staunchest opposition. Ghetsis then uses the DNA Splicers to reform the Original Dragon, Perfect Kyurem, an abomination of all three dragons, intending to menace everyone.

Mystery Dungeon

  • Defenders of Warmth: Kyurem is given Adaptational Villainy and becomes a true monster. Kyurem seeks to eat the spirits of all that exist to satisfy his hunger. In the past, Kyurem went on a rampage, eating the spirits of every single human in the entire world until eventually all of humanity was extinct. Kyruem was eventually defeated but not killed, surviving albeit in a heavily weakened state. When Kyurem got Tornadus, Thundurus, and Landorus under his control, he would freeze over the world. Kyurem gains control of more and more Pokémon until he is able to summon Zekrom, merge with him, and continue his plan to consume the entire land.
  • Gates to Infinity fanfic Solstice (link): Sawtooth of the Pawniard Brothers is a nihilistic Serial Killer out to "protect" the world after the sun's disappearance by preying on the weak. Tricking the innocent Brin into following him to Desolate Canyon to train, Sawtooth reveals his true colors by killing an innocent Lost Pokémon, then draws out Brin's death by torturing him—physically and psychologically—while casually threatening to kill his own brother just for rushing him. Fighting the heroes, Sawtooth relishes in their suffering, completely upfront about his intent to sell their body parts on the Black Market.

  • Anime series fanfic Pokémon Reset Bloodlines: Cyrus, leader of Team Galactic, survives his apparent death from canon and achieves his goal of controlling the space-time continuum. To keep his work from being undone, Cyrus methodically tampers with the canon timeline—sabotaging some of Ash's triumphs out of spite—and successfully shatters reality by altering the births of Dialga and Palkia. With his impact effecting even Arceus itself, the old world ceases to be, compelling Ash to relive his journey if he hopes to stop Cyrus from achieving ultimate power and creating his world without spirit.
  • FireRed arc of Hard Mode: Mewtwo is a clone of Mew who was tortured by one of his creators and developed an irrational hatred of all of humanity. Murdering another innocent scientist, Mewtwo wrathfully destroys the lab where he was made and is trapped by Mew on a deserted island. When a human washes up on the isle's shores, Mewtwo angrily tries to choke them to death to satiate his bloodlust, and later tries to trick Ruby into killing the legendary birds that keep his power restrained so he can escape. When Ruby nearly wins the tournament, Mewtwo arrives to crush the minds of all present, framing Mew and intending for Ruby to kill him while planning to escape and murder all humans, mocking Ruby all the while.
  • Diamond and Pearl fanfic Midnight on Spear Pillar (link): Giratina is much more heinous and malevolent than he was in canon. In the past, Giratina rebelled against his creator and attempted to Take Over the World, being banished as a result. Giratina, however, is freed when the leader of Team Galactic, Cyrus, tries to destroy the world. Giratina begins his rampage by first absorbing and killing Dialga and Palkia, then kills Cyrus, Uxie, and Azelf, and retreats to the Distortion World. Giratina's goal is to bring about the end of the world and everyone in it as revenge against Arceus for his banishment.
  • Sun and Moon fanfics Awakening Alola (link) & A Nightmare Prism (link): Enhalus is a person from another dimension who seeks to summon Necrozma to drain the light from Alola and kill everyone inside, as he did to his dimension. Enhalus first attempts to kill Cyan and his friends to accomplish this using his Pokémon. When defeated, he drags Cyan to his dimension, where Cyan ends up trapped for 2 years. Enhalus returns after 2 years through a wormhole, summoning Necrozma and intending to repeat what he attempted. Enhalus would lead to an attack on Alola that gets a few people killed. When Enhalus is defeated, in a last-ditch effort to win he has Necrozma use a Light That Burns the Sky so powerful it covers the entire alternate planet and puts it at risk.
