- If you refuse to kill the Tasen Troops early on, you get a chance to enact a temporary truce with the Tasen in Sector 3, courtesy of a Tasen named Vateilika. If you follow the terms of the truce, then Vateilika will show up at the end of the level to blast Krotera with the MPFB Devastator, the strongest Tasen weapon in the game. She'll even show up later to sell you stuff.
- In Sector 4, Iji will hesitate (and even refuse) to call the Komato if she is on a Pacifist Run. Sure, Iosa convinces Tor to attack anyway, but the point still stands.
- Iji and Dan's meeting after Sector 6. Especially if you read the logbooks in which Asha tries to convince Iji that Dan has betrayed her. She doesn't buy it for a moment.
- In Sector 9, Iji will have a chance to gain the assistance of a mysterious Komato Assassin named Ansaksie, who will commend Iji for taking a moral high road. Fulfill the right conditions and Ansaksie will help Iji take down Annihilator Iosa and even deal the final blow. And if Iji makes it to Tor without killing anyone, Anasksie will even leave behind the Massacre as a reward.
- If you play your cards right (upholding the Tasen truce, saving Dan, and making it through the game as a pacifist), the ending is only partially bittersweet. After Iji defeats Tor, the general is skeptical of humanity's uncertain future, but he calls off the Alpha strike to give humanity a chance to survive. In the credits, Iji and Dan share a hug, the Komato fleet withdraws, the Tasen survivors live quietly on Origin, and humanity slowly rebuilds, ending with a CGI of a lush green field.
