  • Awesome Music: Like every Yu-Gi-Oh game, the music is a highlight, especially the mountain theme, the adventure theme, the water shrine, and the peaceful town theme.
  • Demonic Spiders:
    • Every world has at least one enemy who can hit hard in wide areas and tends to resist or avoid most attacks. Even worse are enemies that decrease your attack or defense power in tandem with such enemies.
    • Firewing Pegasus have excellent attack, decent health, high speed, terrain bonuses that let them have a very high dodge rate, and an unorthodox hitbox so they can hit you when you wouldn't expect them to. They're also unusually good at getting critical hits.
  • Difficulty Spike: Mokuba, Weevil, and Rex's worlds can be beaten with minimal grinding. Mai's world is much tougher, especially the final boss, and Kaiba's world is even harder.
  • Hilarious in Hindsight:
  • Nintendo Hard: Critical hits and fumbles tend to happen at the worst possible times, enemies are often very strong, and despite the encounter rates being percentage-based, you will find yourself in a lot of battles. If you lose a monster it's gone forever, and getting a Game Over in an RPG World means you permanently miss rescuing whichever of Yugi's friends was trapped there.
  • That One Boss:
    • Kairyu-Shin's attack hits every square on the map, made even worse since that means its allies always get a support bonus when attacking you. If you don't take him out immediately, it's very hard to win.
    • Kaiba's Blue-Eyes White Dragons and Blue-Eyes Ultimate Dragon have insane attack and defense, a ton of HP, and the fight is sequential, meaning you can barely scrape by the first fight and then get a game over to the second.
