  • Before they're revealed as having been Good All Along in Chapter 13, seeing the Cossack Numbers being abandoned by Cossack and Forced into Evil by Wily is really painful to watch, especially for those that interpreted Cossack's robots as good-natured or having pulled a Heel–Face Turn following Mega Man 4's events.
  • The true nature of V5's final Superboss, Quint.
    • Up until now, you have affected the Mega Man series in a very subtle way as Maestro. Starting with the events of Mega Man 6, you've steadily taken the spotlight away from Mega Man himself a little more and a little more still, until the Wham Episode of Mega Man 9, wherein at the end, Mega Man and Proto Man both are taken down by Roboenza. Mega Man has now been completely locked out of the events of Mega Man 10; only you remain. Maestro has well and truly replaced him utterly. The timing of Quint's arrival only after this specific event is no coincidence. At the beginning, he tells you flat-out that you're not the hero, he is. Well, okay, Quint came from a timeline where Mega Man was the hero until a point where he truly beat Dr. Wily, differing from the primary course of events, right? That's not unusual. But then you defeat him, and with his last words, the penny drops. This isn't the Quint Mega Man fought. This Quint was made from this Mega Man. The one whose very life you stole. He wasn't just staking some claim, he was trying to save his life from you.
    • This ultimately becomes averted during V6's finale. Mega Man, now cured of his Roboenza, talks to Maestro, and confides with him that while he was infected, he had thoughts that he was being replaced, referring to the above fight. But now cured, while he still feels a little bit envious, he's come to terms with those feelings and he has come to the conclusion that as long as they both strive for everlasting peace, it doesn't matter who the hero is.
  • The Downer Ending to V5. Mega Man and Proto Man are both out of commission. Roboenza is spreading, infecting robots and driving them berserk. You fell right into Wily's plan. There's a very somber tune to the credits, from Mega Man IV, a game with a similarly depressing ending.
    • This ends up becoming a "Ray of Hope" Ending in V5b due to Dr. Cossack being able to gather his own robot masters and even King to assist him, as well as finding and working on repairs for Duo in an effort to combat the Roboenza virus.
  • The Ninth Numbers, when returned to the lab, can talk about how they fear getting shut down. Splash Woman lamenting how she saves lives, but hers will be taken, in particular.
  • Chapter 12's ending, dear lord... Just when King gets Duo to back off on trying to kill Wily as punishment for his crimes, Terra arrives, injures King and Maestro, kidnaps Wily, and obliterates Duo, to the point where he cannot be rebuilt and is Killed Off for Real.
    • Duo's death is mentioned a few times in Chapter 13, clearly having a demoralizing effect on a few characters, most notably King.
  • Chapter 13’s ending, while having some Moments of Awesome, definitely qualifies too. After defeating Eclipse with the new Gamma, Maestro floats in space and then seemingly deactivates and breaks down. While a broken down Sunstar does bring them back to Earth, after doing so, he fades away into nothing. He was going to explode before the Evil Robot took over his body, but at least he dies doing his first and only act of kindness.
