After successfully disabling the Strogg production facility and boarding the Strogg Freighter, Joker successfully infiltrates the Strogg Moon Base, where the final steps of the TCM plan will take place. Someone familiar will be waiting at the tail end, though.

The levels of the unit are "Cargo Bay" and "Command Center", and the overall objective is to prevent the Strogg counterstrike and get out of the moon in one piece. A particular feature of these levels is the low gravity, allowing you to reach unclimbable objectives easier.

These levels provide examples of:

  • Book Ends: The unit begins and ends in the level "Cargo Bay".
  • Cosmetic Award: Completing the unit in the 2023 remastered edition nets the "Destroy the Moon Base" achievement.
  • Death from Above: The falling debris when returning from "Command Center" will kill anybody who has the bad luck of being under it.
  • Death Trap: It's NOT a good idea to step onto the coils of "Command Center".
  • Explosive Decompression: Found at the very end of the game, as a form of Kaizo Trap, before escaping in the ship.
  • Frictionless Ice: "Command Center" features cave areas with an ice-like slippery substance. Just stepping on it makes the player skate like crazy.
  • Kaizo Trap: You went out of your way to destroy the second Makron, the Strogg counter fleet and the Moon Base. And you finally spotted the ship to get out of Stroggos. Are you safe? Not at all. For one, after you return from "The Reactor", there will be a lot of falling debris that might get you killed, not to mention the Beta Gladiator that you'll find at some point. And for another, you can roam through the hangar, but there's a line you shouldn't pass unless you want to get sucked out into outer space.
  • Kill Enemies to Open: You won't be able to disable the Reactor in the Moon Base unless you kill the Makron, whose life also empowers the force field guarding the controls.
  • Made of Explodium: Apparently whatever they were using for a fuel source on the moon base is like this, as when set to blow up it destroys the entire moon, or at least a large part of it. The moon may be way smaller than Earth's moon, though it doesn't look that way in the mission briefing.
  • Monster Closet:
    • "Cargo Bay": There are two Icaruses in hidden chambers that will attack the player near the bridge on the upper level.
    • "Command Center": The Makron is hidden behind one of these, which is revealed after the player disables the four coils.
  • No Endor Holocaust: The ending cutscene implies the entire freaking moon of Stroggos blew up when you destroyed the moon base. Which, logically should make the planet uninhabitable, yet this is not the case.
  • Teleporting Keycard Squad:
    • "Cargo Bay": After returning from "Command Center", in one of the lower level corridors, while in the middle of running from the falling debris, a Beta Class Gladiator will appear.
    • "Command Center": Disabling the four coils, in addition to revealing the Makron, spawns four Icaruses in the same area.
