Tangle Tower
- The reveal that Hawkshaw is actually Penelope in disguise raises some questions. How does Penelope get from her room to the outside area where Hawkshaw is, and then put on the costume before Grimoire and Sally get there? Also, she would have to know each time that Grimoire and Sally are going there. How?
- Technically speaking, we don't really know as the player what happens between room transitions, as it just serves as the loading screen for the game. For all we know there could be some off-screen moments where Grimoire and Sally notice that Hawkshaw or Penelope aren't in their respective locations and decide to check back later, and once she knows that they were looking for one or the other, will change into the other costume as necessary and return to their respective spot. As for how she would know Grimoire and Sally's location at all times, given that Penelope has trained some of the birds around Tangle Tower very well, she could potentially use them for intel on their active whereabouts, not to mention the duo's constant banter with one another could also let her know when they are nearby.
- The climactic encounter reveals some major plot holes in the murder method. Specifically, the ending shows that the beetle was startled by the yellow bird—but in that case, why wasn't the bird affected by its cry? For that matter, why wasn't Penny knocked out by the cry when she uses it against Grimoire and Sally? She didn't have the headphones this time.
- The bird didn't startle the beetle the first time. It was the gramophone itself. Penny knew Freya enjoyed painting listening to music. So, as soon as Freya turned it on and the music started, she was clearly in front of her canvas ready to paint, putting everything into motion for Penny's plan. No idea why she was still awake the second time though.
- Technically we don't know what happens to the bird after the beetle emits its sound, so for all we know the bird could very well have fallen unconscious as well, but Fitz never bothered to check while rushing up to rescue Grimoire and Sally. As for Penelope, we don't know for sure that she didn't have the ear muffs on her at that time. I think it's reasonable to assume that Grimoire isn't physically carrying all that evidence with him (it would obviously be too bulky to carry around, and even if it wasn't it could be considered tampering with evidence) and is instead making notes of everything he finds, so the most logical assumption would simply be that Penelope acquired the ear muffs from the statue while making her way over to confront Grimoire and Sally at Flora's tower.
- Given that this is another murder mystery like in the previous games, why isn't Officer James also at Tangle Tower? It seems highly careless to only send a detective and his assistant and not a single law enforcement officer over to a crime scene.
