“Okay, that was different…”
  • Raph comes upon a tiny little monster destroying a diner.
Raph [in a singsong voice]: Aw, look at you! Ain't you cute! You want a butt-kicking, little guy? Yes you do. Yes, you do!
    • All culminating in being bit on the finger.
      • The subsequent "fight" set to "Black Betty" where Raph finds out the little guy is a Pint-Sized Powerhouse. The music seems to stop when the monster accidentally drops a refrigerator on itself... then starts up again when he breaks through the back of the fridge!
      • "Okay... that was different..."
  • The final chase scene with the Thirteenth Monster, April and Casey are arguing about reckless driving, to which Karai says:
Karai: (in a completely deadpan tone) You'd think that they'd be more concerned about the thirteenth monster...
(The Foot Ninja sitting next to her nods at her statement)
  • Michelangelo and Donatello's relationship in general, espescially in the Final Battle
    April: Winters.
Mikey: Looks more fall, get it?
  • Master Splinter greets his kids the morning after the first monster is captured before going to sit down to his stories.
Splinter: Cody is going to break up with Donna. I just know it.
News Reporter: We interrupt Gilmore Girls for this special news report. Monsters loose in the city? Strange reports are coming in tonight about a construction site incident that sounds like something out of science fiction.
    Splinter: BOYS!
    • During that scene, Leo and Raph are glaring at each other while eating their breakfast. Raph looks like he's stabbing the cereal every time he scoops it up.
      • Leo eats faster, showing his irritation towards Raph. While Raph eats slower, mocking Leo.
  • During Donnie's introduction scene, we get this gem:
Donnie: (noticeably infuriated) No, I'm not "playing hard to get"! I'm telling you, sir, it's not that kind of phone line!
    • And immediately after that,
Donnie: (exhausted) Ugh, I'm not your enemy. I'm just Donnie, your friendly I.T. tech support here to help you 24 hours a day sir [voice on the phone gets louder] — I'm sorry, ma'am!
  • During the Nightwatcher's introduction, a gang of robbers are seen after a bank heist, talking about how easy the job was. Then, one of them happily announces that he stole a toaster.
  • Karai has just been instructed by Winters to make sure his banishing of the monsters isn't interrupted — no one gets in his home. The doorbell rings, and when Karai goes to the gate she finds... Casey in the Cowabunga Carl mask.
Karai: (Deadpan) You've got to be kidding.
  • Mikey takes a job as entertainment at birthday parties and dresses up as... a human-sized turtle. By wearing a turtle mask and adding a zipper to his chest.
  • The deleted scene where Mikey gives Splinter a slice of cake from one of his birthday parties.
    • To elaborate, Mikey tries to give Splinter some of the cake, only for Donnie to take it away for nutritional reasons. Splinter then tries to order him to give it back, only for Donnie to cheerfully refute it and put the cake elsewhere... only for Mikey to casually pass Splinter a second slice. Better still, Donnie's dialog when he tucks the cake into the fridge implies that this has happened 37 times before.
    • Later after the dinner scene Mikey goes to retrieve dessert and very specifically puts a piece of cake in front of Splinter, even giving it an affectionate pat.
  • The rooftop scene where Casey and Raph are talking about each other's problems but when it's Casey's turn to talk about his own problem (mainly his relationship dilemma with April), he turns to face Raph for a response — and Raph is ASLEEP (or faking, at least) because Casey's part of the conversation was boring.
    • Similarly, earlier in the film, when April was telling Leo about how his family misses and needs him, Leo quickly pulled a Stealth Hi/Bye, showing that despite their differences, Leo and Raph are not that different.
  • Max Winters' rather bored reaction to Karai and the Foot sneaking up on him.
Winters: If you've come to kill me, could you make it fast? I've got a shareholders' meeting at 10. I'd rather miss it.
Karai: If we had come here to hurt you, you'd be hurting already. The Foot Clan and I have come to hear your offer.
Winters: Well, it appears that today is my lucky day.
  • When Leo returns and he is greeted by a happy Donnie and Mikey, Mikey clings to him, asking if his brother's return home is all a dream. Leo assures him he is not dreaming and Mikey is relieved, not just his brother's existence is for real but because he has "nightmares about birthday parties".
    • Given his experience entertaining the birthday kids as Cowabunga Carl, it's no surprise why he is visibly and hilariously shakened.
      Mikey: I'm, like, dreamin' aren't I?
Leo: No, Mikey. You're not dreaming.
Mikey: Oh good. I have nightmares about birthday parties!
    • The Turtles discuss the Nightwatcher:
Mikey: I heard his bike turns into a plane or, like, a jetpack. Hey, Don, you're so smart, why don't we have jetpacks?
Don: That's good, Mikey. I don't even trust you with a driver's license.
    • Earlier, Leo wants the team to get back in shape again.
Leo: I told Splinter I'd get this team in shape again.
Mike: Hey, I've been training. Since you left, my video-game scores have, like, doubled.
    • When all four turtles are fighting off the Yeti monster and are cornered against a edge which is filled with sharp lead pipes sticking up.
Mikey: (sees the fall trap behind them) This is why we need jetpacks.
Donnie: Okay, any more bright ideas?
Mikey: How 'bout this? (both Mikey and Donnie end up jumping onto one another's arms, screaming like little kids, Mikey's chucks land on Don's head)
    • During the fight with the Yeti, the Turtles (excluding Raph) are rolled over by the monster and they start falling through the floors of the building, culminating in this line before Raph uses his sai's as a zipline to try to catch up with them:
    Mikey: My SHOULDER!
    Donnie: MY SPLEEN!
    • Topped with the rubble of the building collapsing on them, leading to this quip:
Donnie: When this is over, I'm totally calling the architect!
    • The scene ends with the Turtles retreating and Mike declaring that the Turtles are back:
Mike: Oh, yeah. The turtles are back, dudes! I give us a ten for style, an eight for skill... (notices the amount of attention they have drawn towards their activities) and a two for stealth.
  • After Raph gets attacked by the Stone Generals, Donatello studies the dart that hit him.
Don: If you ask me, guys, this has Winters' name written all over it.
Leo: How do you figure that, Donnie?
    Casey and Mike: Yeah.
Don: Because this has Winters' name written all over it.
(The dart is shown to have Winters' logo on it)
  • The introduction scene to Mikey.
Leo: Well, if he's doing that, who's keeping an eye on Mikey?
April: Mike's got into the, um, entertaining business.
(Cuts to Mikey putting on the Cowabunga Carl costume)
Mikey: Happy birthday from Cowabunga Carl! (Gets tackled by several birthday kids who proceed to hit him like a pinata)
Mikey: Ow! Take it easy, I bruise easily! Hey, black and blue clashes with green, dudes! (gets hit in the face by a bigger kid) DOPHH!
  • Mike attempts a Your Mom joke on Don. Don points out they are brothers, so that means they have the same mother.
Don: Okay, that was just weird. I mean, first the Foot, then that hideous monster.
Mike: Yeah. It looked like Your Mom, dude! (laughs)
Don: Yeah, that would make her your mom too, doofus.
    Mike: (Beat) Yeah, whatever.
  • Throughout the film, Winters is completely unflappable, given he has been around for three thousand years. He is not even phased by one of the thirteen monsters roaring in his face, Then he sees the turtles in the climax.
Winters: I must have hit my head pretty hard. I'm... seeing giant turtles!
  • In the final battle, Raph's analysis of his opponent, General Aguila:
Raph: Thing about you immortal stone guys is... you know, you're immortal and made of stone. I sound like Mikey!
  • After his curse is broken, Yaotl passes away and is Reduced to Dust. Unfortunately, Mikey ends up inhaling some of it.
Mikey: Okay, just a little bit creepy... (sneezes) Oh gross! I think he's in my no- My no- My no-(sneezes) Gross. Somebody give me a hankie. Now he's in my mouth. Tastes awful.
  • After the end, Master Splinter places Winters' helmet in his shrine, which contains the Shredder's helmet and mask, the cannister that had the ooze, the time sceptre and Lord Norinaga's helmet, among other things. Then Raph walks in and places his Nightwatcher helmet in the shrine. Father and son briefly share a moment, before Michelangelo chimes in "Can I get rid of this too?" He is holding his Cowabunga Carl mask. Raph just gives him a "really?" look.
