- Family of Choice: When Makoto takes Kyoko to his home to meet his family during the "Christmas with the Naegis!" mini-arc of How I Met Your Mother (And How I Met Your Father), Hana, Shingi, and Komaru treat Kyoko like as if she was already a part of the family. In return, Kyoko refers to Hana and Shingi as "Mom" and "Dad".
- Friendly Tickle Torture: The entire family is very ticklish. While Makoto and Kyoko only tickle each other to help cheer the other up, they're willing to tickle their kids mainly to play with them.
- High-School Sweethearts: Makoto and Kyoko had dated in their time at Hope's Peak prior to The Tragedy and were even engaged during their lockdown prior to their Laser-Guided Amnesia. After the Killing School Life and the Final Killing Game, the two of them would get married and start a family together.
- Named by the Adaptation: Hana and Shingi are named here while they're simply credited as "Makoto and Komaru's Parents" in the games.
- Spared by the Adaptation: Downplayed. While Danganronpa Another Episode: Ultra Despair Girls ends with it not being made clear whether or not Hana and Shingi were killed by Monaca, "Naegi Family Reunion" reveals that they did survive, albeit greatly injured.

The Ultimate Lucky Student turned Ultimate Hope and the headmaster of Hope's Peak Academy. He's also Kyoko's husband, Komaru's older brother, and the Naegi children's father.- Anti-Nepotism: When Kiki applied for Hope's Peak Academy, he leaves the decision of her acceptance to Byakuya to avoid favoritism and looking like she got in for being the headmaster's daughter.
- Berserk Button
- Trying to hurt his children will cause him to go Papa Wolf on who does. When Kiyo breaks into his house and tries to kill Kiki, he chases after the intruder with a baseball bat.
- Disrespecting Kyoko will cause him to go off on a rant, as we find out in Chapter Two of "A Momoharu Weekend!"
- Disproportionate Retribution: Because Kiki was nearly killed by one of his former students, in "Makoto Loses His Way?", he goes to great extremes to make sure this doesn't happen again. This includes having first instances of student misconduct requiring mandatory visits to Kyoko's office, a second time resulting in suspension, and a third time resulting in expulsion. What are some of these "instances of student misconduct"?Student 1: “I was two minutes late to class.”Student 2: “I forgot to do my homework.”Student 3: “I ran in the halls so I wouldn’t be late for class.”Student 4: “I passed a note to my girlfriend.”
- Distracted by the Sexy: In "Kiki's Final Swimming Lesson", he gets so mesmerized by Kyoko in her swimsuit that he accidentally falls in the pool.
- Heroic Bastard: Downplayed. "Kyoko’s Maternal Insecurities!" reveals that Hana had accidentally conceived him after forgetting to take birth control pills before making love with Shingi after graduating college, something that she made sure to never tell him.
- Older Than They Look: He's in his 30's, yet he looks like he should be a student of Hope's Peak rather than its headmaster. According to "But I’m the Headmaster!", it's happened more than once.
- Putting the "Pal" in Principal: Because of his open-door policy and his kind personality, the students are shown to be very respectful towards him and show concern whenever he has to take an extended leave.Makoto: “Has the school been okay in our absence?”Byakuya: “No troubles as of yet, though some of the students keep pestering me about when you’ll be coming back. I swear, Makoto, you’re supposed to be a high school principal, not your students’ best friend.”
- You Do Not Want To Know: When Kiki gets to the part where he watches Monokuma's Gloomy Sunday in "The Naegis’ Secret Diary!", instead of describing the experience, he writes this:“Kiki,I know your mother and I promised that we wouldn’t keep secrets from you anymore, and believe me, I went back and forth so many times over whether to tell you what that monitor made me see. But…I’ve finally decided…that what I saw is something that I can’t possibly subject you to, even as a written summary.What I saw back there…it was the most horrific thing I had ever experienced. It was so terrible, that to this day, it still gives me chronic nightmares. It was so awful, it threatened my engagement and my marriage to your mother in our first year. That is something nobody should ever have to know about, the horror, the trauma, the despair, I can’t in good conscience subject you to that.I know I sound like a hypocrite right now, but your mother and I swore we’d protect you and your siblings from what we suffered. Kyoko Naegi
Kyoko Naegi (née Kirigiri)
The former Ultimate Detective and the vice-headmistress of Hope's Peak Academy. She's also Makoto's wife and the Naegi children's mother.- Breaking the Cycle of Bad Parenting: She tries to ensure that her relationship with her children doesn't end up like her relationship with Jin.
- Death Glare: She has her signature "Kirigiri Glare"
- My Greatest Failure: She believes almost leaving Makoto to die during the fifth trial to be this. So much so, she is terrified of what would happen if Kiki ever found out. Sadly, she does find out in "Kiki Learns the Truth!" and Kiki shouting that she hates her for it drives her to tears. Luckily, she was able to explain to Kiki the full story and the two reconcile.
- Shed the Family Name: When the two got married, Kyoko takes Makoto's last name due to her disillusionment of the Kirigiri name and the pride she takes in the Naegi name.
- Trauma-Induced Amnesia: In "Kyoko Forgets Her Family!", she develops amnesia after getting into a car accident. Eventually, she's able to regain her memories by going through various photo albums and home movies.

Makoto and Kyoko's firstborn child, as well as the eldest sister to Mokubo, Koto, and Kiri.- Better as Friends: Downplayed. She comes to this conclusion with Gonta on their first date in "Kiki’s First Date!" due to her knowing pretty much everything about him since they here in elementary school. She does reassure Gonta that they can still be friends.
- Broken Pedestal: She suffers from this in "Kiki Learns the Truth" after finding out what Kyoko did to Makoto during the fifth trial and is understandably angry with her. Fortunately, with some help from Maki, she's able to calm down enough to hear Kyoko's side of the story and the two reconcile.
- Meaningful Name: Her first name consists of the kanji for "tree" (木) and "cut" (切) found in both of her parents' names, in reference to Kyoko's dream where the surrounding trees were cut down. It also helps that she shares the same name as the titular protagonist from Kiki's Delivery Service, a movie that Makoto and Komaru watched when they were little.
- My God, What Have I Done?: She has this during "The Naegis’ Secret Diary!" after reading Kyoko's Heroic Sacrifice during the Final Killing Game. She's so horrified about learning this after accusing Kyoko of not loving Makoto in "Kiki Learns The Truth" that she ends up crying until she passes out.
- Tranquil Fury: Her response after finding out what the twins said to Gonta in "Kiki’s First Date!"“Oh, and Koto, Kiri?”The twins froze in their tracks as their confused parents furrowed their brows. They watched as Kiki walked over to the twins, who shivered as they felt a terrifying aura radiate from Kiki as she touched her shoulders. They nervously turned their heads to see their older sister giving them a smile that was as terrifying as it was sweet.“We really need to have a talk about…blackmail…”

Makoto and Kyoko's secondborn child, the younger brother to Kiki, and older brother to Koto and Kiri.- Meaningful Name: His first name consists of the kanji for "tree" (木) and "fog" (霧) found in both of his parents names, in reference to how they had to drive to the hospital in the middle of a fog that Makoto described was like driving through a forest.

Makoto and Kyoko's youngest twin children, as well as the youngest siblings to Mokubo and Kiki.Tropes that apply to them both:
- If You Ever Do Anything to Hurt Her...: They both threaten to dose Gonta's room with bug spray if he breaks Kiki's heart, not that he planned on doing so in the first place.
- Meaningful Name: Their first names are in reference to the nicknames that their parents called each other by when they were students in Hope's Peak (Koto for Makoto and Kiri for Kirigiri).
- Sibling Rivalry: The two of them will frequently argue with each other.

- One-Steve Limit: When Kyoko remarks how he looks like Makoto when he was a baby, he instantly shoots down naming Koto after him in order to avoid the confusion of having two Makotos in the family.
- Sore Loser: Downplayed. After losing to Makoto at Super Smash Bros., he tosses his controller on the floor and pouts. After Makoto tickles hit to get him to stop pouting, he's taught that it's important to be a Graceful Loser.

- Go Out with a Smile: Like with his execution in V3, he dies happily knowing he got to go to space in "Blast Off! Second Ignition!".
- Last Wish Marriage: With his condition worsening and only having a year or two to live, he and Maki decided to get married.

A stoic child caregiver that Makoto and Kyoko hire to be Kiki's babysitter.- Affectionate Nickname: She's often called "Maki Roll" by Kaito.
- Last Wish Marriage: With Kaito's condition worsening and only having a year or two to live, he and Maki decided to get married.
- Someone to Remember Him By: She became pregnant with Kaito's child two months before his death.
- Staying with Friends: She moves in to the Naegi household in... "Maki Moves In!". This is done so that she can better take care of her daughter.

One of Kiki's childhood friends from Higashimachi Elementary School.- Adaptational Heroism: In canon, she's a villain trying to follow in Junko's footsteps. Here, she's a friendly child becomes one of Kiki's best friends. Sadly, this would be subverted when it's revealed that she's the mastermind of "Danganronpa 4: Next Generation Killing!".
- Age Lift: She was a high schooler in her original game, while she's aged down to be around Kiki's age here.
- Berserk Button: Due to cosplay being Serious Business to her, she gets upset when she sees someone dressed as a non-fictional character. This is seen in Chapter 7 of "Momoharu Week 2022!" when she sees Kiki dressed as Himiko.

One of Kiki's childhood friends from Higashimachi Elementary School.- Age Lift: Like Tsumugi, he was a high schooler in his original game, while he's aged down to be around Kiki's age here.
- Official Couple: With Kirumi. This gets reversed when his memory of his time at Hope's Peak Academy gets erased in "Danganronpa 4: Next Generation Killing!", though his memories of their relationship would return by the end of the Killing Game.

A red sesame shiba and the family dog that Kiki takes in during the events of "Kiki's Dog".- From Stray to Pet: He was originally a very malnourished stray until Kiki found him and helped take care of him. After being caught, Kyoko reluctantly let Kiki take care of him in a one-month trial period. She's easily convinced to end the trial early and adopt the dog after he saved Kiki from being killed by Kiyo.
- Meaningful Name: He's named after the Japanese word for "protection" (保護), referencing how he saved Kiki from being killed by Kiyo.
