TL;DR Tempenny, Big Smoke and later Ryder have been plotting against The Johnson Family since at least Brian's death. Sorry for it being super long.

This troper has always wondered about the origins of arguably the most important vehicle in franchise history, the Green Sabre. However, I also had an inkling on what drove CJ to force himself into being C.R.A.S.H's whipping boy. Then it dawned on me, the Green Sabre is CJ's old car from prior to his moving to Liberty City. What gave me the idea? I'll tell you. When Caesar meets up with CJ to show him the Green Sabre, CJ had a voice that showed shock. Not the type of shock when you find out something is true all along, but the type when you find out something you thought was destroyed still existed in plain site. You're probably thinking "big deal, everyone from Grove St. recognizes that car." True, but why would Tempenny choose CJ to push around besides plot device?

Tempenny and to an extent, the entire C.R.A.S.H. knew they had some major dirt on CJ. Even though Grove St. had no respect for Tempenny and his corruption, he was still a respected public figure until the rat snitched on them. Tempenny used his clout to turn the public even further against gangs, but the Families in particular. You see, Smoke always wanted to be the boss judging by the end and Sweet's stronghold over the GSF to be ancient. However, Sweet ran a tight ship and didn't let any of his generals stray into the drug craze as it would effect his mission started by his mother (to legitimately protect the community.) One day Smoke was arrested by Tempenny and the charges were severe, but Smoke being a smart enough guy played up C.R.A.S.H's corruption which interested Tempenny. Tempenny offered Smoke a way out of even seeing handcuffs again, both wanted Sweet gone and know is the time to act on it.

Brian and Smoke were riding around in the Green Sabre (Smoke's vehicle was low on gas) to presumably get some food when a suspicious vehicle with some well hidden C.R.A.S.H members disguised as Ballas fired at Brian (with real bullets) and Smoke (with blanks). By mere coincidence (or was it?), Tempenny and his boys just happened to be right down the street and immediately grabbed Smoke (to prevent him from being shot with real bullets by mistake.) Minutes turned to hours and the Johnson Family became nervous and CJ decided to use Smoke's car to find Brian, he eventually saw him clutching on his chest and CJ called Sweet to tell him to meet him at his location (near the Pizza Stack close by Smoke's place.) CJ got out of the car to help keep Brian conscious enough for when Smoke gets there so Sweet can drive Brian to the hospital. Sweet smashed the gas pedal to CJ's location but was too late, Brian was gone. Sweet called 911 to report a dead body but after he hung up, he released Smoke wasn't there and immediately questioned CJ who also wondered the same thing. Just in time, the "Ballas" dumped Smoke's beaten body next to his house (Officer Pulaski suggested the beating to make it look real.) Still, Sweet and CJ got into a huge fight about the mess and Sweet ultimately blamed CJ on the whole thing. CJ, fearing for his life as the rest of the GSF blamed him too, fled Los Santos and went all the way to Liberty City (the GSF at the time had the entire San Andreas on lockdown and he knew he had to leave to somewhere they had no power.) Phase one complete, now phase two, kill Sweet, which brings us to the start of the game and the end of this theory.
