Cossacks 3 has a unit cap of 32.000. That's enough for a decent scuffle.
Heroes of Annihilated Empires uses 2D sprites for the regular units and 3D models for the fancier, rarer units. Armies can be hundreds of units large.
There are other games that allow a higher cap with a simple edit. And some games that have map editors or cheat codes that let you go high above the intended limits. For example, Jedi Knight II has simple, repeatable 'spawn this unit' commands, for when you really do want to fight through an army of storm troopers.
