I did not read the story thus far but when I read whom Jon's father's is, I am wondering why is it a big secret. In the show, Ned hid it because Robert was fanatical about killing all Targaryens but I doubt he would care that Brandon impregnated a Dayne and it seemed like it needlessly antagonized Catelyn by making her think her husband an adulterer.
