- Good Bad Bugs: The games check wait stance during counterattacks. This means a player can set a unit to the defend wait stance before attacking and change it to counterattack after if so desired. This was eventually fixed in later Flight-Plan games, but it was after the last Black/Matrix game.
- It's Easy, So It Sucks!: Black/Matrix II gets accused of this, regardless of difficulty level.
- It's Short, So It Sucks!: Black/Matrix II has 20 story battles. Other Flight-Plan games have about 35. And due to the game's relatively low difficulty, they can also be cleared much faster.
- Sequel Difficulty Spike: Flight-Plan's fanbase prefers their games to be Nintendo Hard. After fans were disappointed with the relatively short and easy Black/Matrix II, Flight-Plan responded with this in Black/Matrix 00 and Summon Night 3, both of which are generally considered to be the best games in their respective series.
