The Final Boss was a particularly depraved Angel attempting to enact its own dark, twisted version of Instrumentality

It's closest cousin would be Arael, a luminous being mostly made of pure energy with substantial Mind Rape abilities.

The Final Boss was just another form of Hastur

He's been associated with the color for a pretty long time.

  • The painted yellow emblem seen early on also looks a lot like a version of the Yellow Sign crossed with the Mi-go, the Fungi from Yuggoth. (And the butterflies share a similar silhouette.) In the Mythos the Mi-go are sometimes considered to worship Hastur.

How a sequel would play out.

Another astronaut would find themself discovering the next ship to utilize a probably improved SW-JUMP drive that recently reappeared in their universe just life the Hermes did. By this point, Sergei blowing up the Hermes would probably have made him infamous, to the point the new Player Character knows about it.

Anyway, once aboard the new ship, they would quickly be introduced to the horrors of The Yellow, and would have to battle through hordes of them again. They would then receive visions where they're visited by some of the more-transformed-but-still-sane crew members who would tell them that they now understand why the Hermes was destroyed. They would then tell the Player Character that research into SW-JUMP technology continued because no one believed Sergei, because Sergei didn't bring back anything from the Hermes to show what happened. They would then task the protagonist with getting to the bridge and uploading all the ship's logs onto a drive on their suit, then destroying the new ship to once again keep The Yellow from gaining a foothold into their dimension. In addition, there may be writing on the walls saying things like "Sergei was right" or something.

Once the player does all this, the final cutscene would show a news broadcast stating that all research into SW-JUMP technology has been permanently halted after the company that worked on it was hit with a controversial PR nightmare brought on by footage from the other ship showing The Yellow possessing the crew being broadcast on all media platforms. The CEO of said company would have a word with someone, who would then leave the room. Once alone, the CEO would turn to the portrait on the wall behind them, and move it aside, showing The Yellow's emblem, showing the CEO knows about The Yellow, and will be continuing the development of SW-JUMP technology in secret for the purpose of bringing the yellow into their dimension.
