Pip and Freddy were produced at the same factory as the babies we see in the show, but were never delivered to their parents and were instead raised in T.O.T.S. office.
Notice that they store plenty of toys in their room. Since they are not super young kids anymore, it is unlikely that they brought all of those with them when they moved to the T.O.T.S. office. So it is possible that they have been living there since they were little.Perhaps they were rejected by the "baby factory", or their "parents" suddenly refused to take them. I think Freddy was rejected due to some mental disorder (it is shown that he is quite dumb) and/or flaw in his feet (this may be the reason why he wears shoes while other birds in the show do not).To further support this theory, their names start from the same letter as their species names, thus fitting the standard naming scheme.Jossed, the final episode has both sets of parents shown in a flashback

Alternately, Pip and Freddy's parents have passed on.
And since they came from T.O.T.S., Beakman decided to give them both a new home and prove that anyone can be a delivery bird if they work hard enough by taking them on as wards of the facility while training them for baby deliveries.

The series takes place in a postapocalyptic future where all homo sapiens have passed on, possibly due to a nuclear war or COVID-19.
In this world domesticated species exist, so humans must've lived there.
  • Perhaps there were also very few animals left, so artificial reproduction was invented to help enlarge the populations.
  • Also, Santa Claus exist in this world, and there's nothing that says he's not a Funny Animal like everyone else, so... maybe this holds some water?

The show is set in the same universe as Goldie & Bear
  • Same production crew, and the characters do look similar.

K.C will adopt a baby too at some point
Captain Beakman did it, J.P did it, and add that with the fact K.C is the number 1 to enforce the idea that any animal even if no the same species can have a great family, why wouldn't she?

Similarly...

When they're older and more experienced, Pip and Freddy will enter a steady relationship and adopt their own baby.
It's the logical conclusion, right?

T.O.T.S. is only one unit in a much larger global operation
  • Clearly, as they don't have anywhere near to enough personnel to deliver every baby animal being born in the world.
    • It's likely not "every baby born in the world", as there are no signs natural reproduction doesn't exist. T.O.T.S. only serves those who cannot conceive a baby naturally.
