As a WMG subpage, all spoilers are unmarked as per policy. You Have Been Warned.

Starter Squad is the origin story of The Entity from Atop the Fourth Wall.
The Bad Guy Wins, despite Mewtwo's best efforts, and Missingno begins to spread across the multiverse until it's eventually defeated by Linkara. Its sense of "beauty" was copied from Haunter, one of its first victims.

Going by the pattern we've seen so far, Pidgeotto and the Caterpie leader will be the next victims of Missingno.'s assimilation
What did Hitmonchan and Haunter have in common? That's right, they were both antagonists of the Starter Squad. So are the lead Caterpie and Pidgeotto...

Adding to the above, Pidgeotto might end up stabilizing Missingno.'s form slightly
As a nod to how Missingno. is a "Bird"-type. Missingno. will assimilate Pidgeotto and either stabilize immediately or do so because Pidgeotto actively tries to resist the assimilation. The end result will be Missingno. using Pidgeotto's body as a vessel. This will also give Missingno. the ability to talk.

Charmander will evolve in Episode 10.
Having killed hundreds of Caterpie in his quest to save Squirtle, along with getting stabbed by the leader; he'll evolve into Charmeleon. If Sandshrew can (possibly) kill one Caterpie and evolve after getting crushed by rocks, why can't Charmander do the same?
  • Jossed on the account of Charmander's death in Chapter 9. Squirtle does evolve, however.

In a future episode, Charmander will capture a human
Given Charmander's ruthlessness, and his willingness to enslave his fellow Pokémon simply for the sake of becoming stronger (as opposed to Caterpie, who did so out of self-defense), I wouldn't put it past him. He clearly regards humans with nothing short of contempt by this point. Somehow, he will find out a way to make Poké Balls work on humans, and capture an unsuspecting Trainer (perhaps Gaven?). This will be seen as his ultimate crossing of the Moral Event Horizon by both Squirtle and Bulbasaur, setting him up as the definitive Big Bad of the series.
  • Jossed on the account of Charmander's death in Chapter 9.

Charmander will come back as a Gastly.

Haunter did say that the Gastly in Pokémon Tower is what Charmander would turn into when he dies. And for added hilarity, Charmander will haunt his friend, irritating him with his demands to be revived.

  • Confirmed in the Halloween 2023 special. Whether he reappears in this state in either of the remaining episodes is yet to be discovered.

Squirtle will meet Dialga on the top of the mountain and be sent back in time to Set Right What Once Went Wrong

Fearow wasn't really hammily squawking about being a bird.
That's just how Squirtle remembers it. Fearow was actually shouting about something else, but Squirtle's mind filled it in with being a bird afterwards because that's what the fight was actually about.

Charmander, now a Gastly, will evolve into a Haunter and regain his identity.

Charmander is now a Ghastly, which evolve into Haunter and then into Gengar, so Char has the possible chance of evolving into a Haunter, and since Haunters are smarter than Ghastlies, that means that Char would possibly regain his identity and reunite with his friends.
