This movie takes place in the same continuity as Scooby-Doo! Mystery Incorporated
There are quite a few references that seem to point to this movie taking place in the Crystal Cove universe.
  • 1. In Phantosaur, Fred says he is failing science because he tried to use a booby trap for a science project. In Mystery Incorporated Fred mentions something very similar, trying to enter a booby trap in the district science fair only to be rejected for "not actually having anything to do with science."
  • 2. The brochure for La Serena describes it as "the least haunted town in America," a clear contrast to Crystal Cove's reputation as "the most hauntedest place on earth."
  • 3. When Velma is crushing on Windsor, and Daphne is disappointed she won’t help with the mystery, Fred asks Daphne if she has ever had a crush on anyone. Daphne suddenly gets defensive and storms off, strongly implying she has feelings for him and that he is oblivious to that fact.
  • 4. When the mining company confesses to perpetrating the Phantosaur hoax, the Background Music is the same music that plays during the confession scenes on Mystery Incorporated.
So, if this film is connected to Mystery Incorporated, it would most likely have taken place just before the beginning of the first season, since none of the relationships in that show have started yet. In fact, it is possible that seeing Shaggy's brave side during the Phantosaur case is what led to Velma developing the crush she has on Shaggy during the first few episodes of Mystery Incorporated.

Dr. Svankmayer was trying to take the heat.
She confesses her own culpability in the fiery Phantosaur incidents but doesn't mention Winsor at all. Given that he's her prize student, she may have some fondness for him and may have decided he didn't need to have his life and budding romance with Velma wrecked. However, Winsor was too honest to stay silent any longer.
