Penny will go through a Defrosting Ice Queen.

Calling Sherman a dog is basically setting off his Berserk Button.
  • When Mr. Peabody learned that Sherman got into a fight with Penny, we see a photo of her arm bitten by Sherman. This means that whenever Sherman is called a dog, he goes into violent outbursts. It's quite possible that this will become a Call-Back latter in the movie.
    • Confirmed.
      • Jossed, actually. Penny calls Sherman a dog several times in that scene, and, while insulted, Sherman doesn't lose his temper. It's only when Penny gets him in a headlock that the scene cuts to black (Indicating that the bite happened there); Sherman probably bit her more out of panic or desperation then anger.

Rocky and Bullwinkle will get a brief Shout-Out in the movie.
  • Besides their cameos as paintings, Rocky and his pal Bullwinkle will be mentioned by Mr. Peabody and Sherman as their "Pen pals from Frostbite Falls".
    • Alternatively, it may imply that he met them in the universe of their movie. "Their entire reality is structured around comedy. Even wordplay! Movies are greenlit with an actual green light! When I found out about that Sherman needed to physically drag me back home."

Mr. Peabody and Sherman have a more father-son like relationship compared to the original cartoon, because they had much longer time to bond

Some fans are upset about this change in the relationship between the two, but it makes sense. In the original cartoon Sherman was already a kid when Mr. Peabody adopted him, so he had probably only been living with Mr. Peabody for several days to at most several weeks when their adventures took place. In this movie, Sherman was a baby when adopted and thus has been living with Mr. Peabody for years by the time the majority of the story is set.

  • Confirmed, Mr. Peabody dearly loves Sherman as his son.

Penny will now be regularly accompanying Mr. Peabody and Sherman on their time trips.
I can imagine a scene where Penny formally apologizes to the duo for all the trouble she caused, and asks she can come along on their trips since she obviously needs tutoring with History class. After a briefly teasing moment of mock reticence, the duo warmly smile and welcome her aboard for their next trip.

Mrs. Grunion's first name is Cassandra
. She marries Agamemnon after the Trojan War, which may be a problem once they meet his old wife...

Mrs. Grunion will be removed from Mr. Peabody and Sherman's case
She was caught on camera saying that the main reason she wants to take Sherman away is because Mr. Peabody is a dog that kind of prejudice usually will get a social security worker taken off the case, same as if they had an issue with homosexuals, they wouldn't be allowed to cover a homosexual couple that adopted.

Brian Griffin went to school with Mr. Peabody
Or those two probably met at some other point in life. Think about it; they're both talking anthropomorphic dogs in a world of humans.
  • Alternate theory: Brian and Mr. Peabody are brothers, though they weren't born in the same litter.

Mrs. Grunion is the wife of the owner of the orphanage from the original cartoon.
They both don't think Mr. Peabody is a fit parent because he's a dog.

Mrs Grunion is actually Dolores Umbridge.
Think about it, they both hate those "uppity" kids, wear unholy amounts of pink, and even vaguely look alike. Shout-Out, perhaps?

The movie never resolving the issue of a second Penny being stuck in Egypt isn't a mistake; it's Dreamworks' way of sneaking in Disproportionate Retribution.
While simultaneously making it subtle enough that they can still have a PG rating despite gruesomely killing off a kid, and that it can be dismissed as just an oversight in the writing and ignored if one doesn't like the idea. Which is why she doesn't really get any retribution during the events we actually see.
