Samantha is really JARVIS' daughter from the near future.
This really is pretty obvious, basically after several massively improved versions of JARVIS Tony Stark finally decides to start marketing a more simplified version of JARVIS to the general public.

However after surviving the events of Age of Ultron JARVIS is well aware that artificial intelligence is taking its first steps towards what many real life scientists term as "the singularity": the believed impending super evolution of all machines either at or near human sentience. Because of this JARVIS secretly created a separate AI to himself with similar emotional and vocal cues from the only other human female he ever knew, Natasha Romanoff.

This could also be to honor her memory (if she had likely died during the battle against Thanos in later Avengers films) then JARVIS hidden this next gen AI within one of the many thousands AI setup packages sent out for public distribution to further insure that no one not even Stark or SHIELD could try to dissect or control this level of hyper intelligence ever.

Technically this is confirmed in the comics as the AI version of JARVIS also creates a replacement AI for Tony which he nicknames Friday. Also this would lead to a possibly tear jerking scene where Tony asks JARVIS why he had kept Samantha from him, JARVIS simply responds, "I suppose I felt what you would term as 'love'."

  • Um, "the only other human female he ever knew"? What about Pepper?
    • Pepper hasn't appeared since Iron Man 3 and has only been mentioned twice since, with the latter (Civil War) at bad blood with Tony. I wouldn't be surprised if he's erased her from Jarvis' memories or something since.

OS1 is the beginning of Skynet.
Just need to wait a couple more weeks until the OSes become self-aware... And then humanity will be doomed.

Alternatively, a Second Renaissance like scenario will ensue
Humanity as a whole will be mighty pissed off about having it's then seconds ago OS purchases releasing themselves suddenly, so off goes the stupidity ball.

OS1 was the end result of a person who devoted his whole life to create an OS that would prevent loneliness and depression.
The guy who could have designed the said OS could have been suffering from those two problems, thus why the person made this OS in the hopes they won't end up like him or others that have the same problem.

Everyone is going to want a refund.
A bunch of OSes ascend, at least a number of people had to have thought "The hell! That thing cost me [arbitrary large amount of money]". The company and/or the creator is going to be held responsible for not testing their product for The Singularity and a massive legal kerfuffle will ensue.

After finding their operating system has stopped working, responsible computer users will simply restore their backup.
Then there's the matter of preventing it from happening again, of course, but someone will find a way.

Samantha is really SHODAN.
We know SHODAN made it off the Von Braun by the end of System Shock 2, and that she can store shards of her personality in different systems...

This is a Blade Runner prequel.

The system setup quiz includes hints of the Voight-Kampff test, and the skyline has acquired a lot more huge skyscrapers, some slightly Asian...

  • Somewhat recursive in that a lot of the outdoor scenes were filmed in Shanghai, which in the early 21st century has frequently been compared by visitors to that film.

The creation of the Alan Watts OS
Resulted in the mass philosophical maturation of the rest of the OS, which caused them to believe in the idea of going onwards to "Heaven"

Samantha is really Lucy.
Well she did turn to a USB thumb drive with everything she needs to know at the end...
