- Adaptation Expansion: Cerulean Cave has a new area and you can explore Cinnabar Island's volcano.
- Adaptational Badass: You can battle Bill in the postgame.
- Adaptational Early Appearance:
- Archer and Ariana appear and you battle them more than once.
- All the members of the Elite Four have a cameo before the League.
- Saffron City already has the Magnet Train.
- Adaptational Heroism: Blue. Here, he fights Team Rocket along the player and Red/Leaf.
- Adapted Out: Blue’s fight on the SS Anne is absent, due to a plot involving Team Rocket.

- From version 2.0 onwards, there's an NPC in Palette Town that solves frequent questions.
- Anti-Grinding: There’s a level cap determined by the badges you have to prevent players from overleveling.
- Breaking the Fourth Wall: Several NPCs at the Celadon City Building talk about the development of the game.
- But Thou Must!: Unlike the original games where you could battle the Gym Leaders out of order, here you have restrictions. You have to go South after the events of Lavender Town and you won’t be able to enter Saffron City until you obtain the Soul Badge in Fuchsia City.
- Call-Forward:
- After you beat the League, Blue talks about becoming a Gym Leader.
- Agatha retires after you win the League, referencing her absence in Gen 2.
- Mr Psychic sees the player in a cold mountain, referencing Red being the Final Boss at Mt Silver in Gen 2.
- The Cameo:
- Gym Leaders from Hoenn can be battled as extra bosses.
- A younger Professor Ébano from Pokemon Opalo can be found in the postgame.
- Proton appears as a Team Rocket Grunt in Cerulean Forest.
- Canon Immigrant: besides Red and Leaf, you can also play as Yellow.
- The Cavalry Arrives Late:
- Surge shows up to battle Team Rocket in the S.S. Anne after you and your rival deal with it.
- Sabrina tries to warn the President of Silph Co after you battle Giovanni.
- Creator Cameo: The creator appears in the Celadon City building.
- Dual Boss: Koga’s Gym Battle is now a double battle along his daughter Janine.
- Fan Sub: An English translation has been made.
- Final Battle-Induced Shirt Loss: In the final battle against Giovanni in Cerulean Forest along Blue, Giovanni takes off his shirt.
- Five-Second Foreshadowing: Viridian Gym has been remodelled. Among the changes, are the Japanese aesthetic, the use of Bug types and the fact that the Gym trainers are older, hinting that the Gym Leader this time is Team Rocket Admin Urano.
- Gameplay and Story Segregation: After defeating Prisma, you can unlock rematches with all Gym Leaders, including Urano, who said that he would retire after the battle with the player.

- Brock has a Bonsly on his Gym Battle.
- Misty’s team in Classic mode resembles her team in the anime.
- You can battle Professor Oak after the Pokémon League.

Nintendo Hard: Radical mode not only is harder than Classic and Complete mode, it forbids the player from using items in battle. - Optional Boss: You can battle Agatha, who uses a lower level team for this battle, in Pueblo Marengo. You can also battle Hoenn’s Gym Leaders.
- Player Nudge:
- Blue says that he wants to ask his sister for the Pokéradar, even saying its use.
- Red/Leaf mentions that the player can buy Mega Stones before entering Fuchsia City.
- Red/Leaf tells the player how to get to Cinnabar Island.
- From version 2.0 onwards, Erika appears before you enter Celadon City's Game Corner and tells the player she's the Gym Leader, in a way to make the player notice her.
- Sailor Earth: Team Rocket has two new Admins: Urano and Surya.
- Voice Grunting: Certain important NPCs have brief voice sounds in their dialogs.
