  • B-Team Sequel: The second film had lost Don Bluth, but it still had Steven Spielberg's involvement. This film and the next one has neither Bluth or Spielberg handling it.
  • Follow the Leader: The film's focus on the plight of Native Americans was clearly inspired by Disney's Pocahontas.
  • Non-Singing Voice: Cholena's singing voice in "Anywhere in Your Dreams" is provided by Leeza Miller, not by her speaking voice actress Elaine Bilstad, though it's not very obvious.
  • The Other Darrin:
    • This time around, Thomas Dekker and Lacey Chabert respectively voice Fievel and Tanya Mousekewitz instead of Phillip Glasser and Cathy Cavadini.
    • The Latin American Spanish dub was dubbed in Mexico, rather than Los Angeles, CA. in the U.S. like the two previous theatrical films. For example, Fievel, voiced in the first two films by Laura Bustamente, is now voiced by Alondra Hidalgo.
  • Role Reprise:
    • Returning from Fievel Goes West are Nehemiah Persoff as Papa Mousekewitz, Erica Yohn as Mama Mousekewitz and Dom De Luise as Tiger. For Yohn, it would be her final time voicing Mama before her death in 2019.
    • Pat Musick reprises her role as Tony Toponi from An American Tail.
    • In the Latin American Spanish dub, Guadalupe Romero reprises her role as Mama Mousekewitz.
  • Sequel Gap: Released in the U.K. seven years after Fievel Goes West. America had to wait another year and three months.
  • Swan Song: The Treasure of Manhattan Island was Erica Yohn's final performance as Mama Mousekewitz, as well as her final film.
