Being Darker and Edgier than the Classic series, it's not surprising that there are several sad moments.

- Quick Man’s death. Where to start?:
- Quick Man shields Mega Man from one of Shadow Man’s Shadow Blades and dies after Mega Man tried to convince him not to fight him because the electromagnetic waves that are affecting the robots will kill all life on Earth, both organic and robots, and Dr. Wily will conquer a dead world. Enraged, Mega Man attacks Shadow Man with so much power that he completely destroys him, core included.
- After Shadow Man is destroyed, a dying Quick Man tells Mega Man that if what he was saying is true, Wily is being used, collapsing before saying it was by Ra Moon.
Quick Man: If…if what you’re saying is true, Dr. Wily is being tricked.Mega Man: [in tears] Tricked? By who?Quick Man: F…Fight, Mega Man! You are the only hope the world has now!Mega Man: Who else is there? Tell me, Quick-[Quick Man collapses and dies]- If one were to look closely, Mega Man has visible tears in his eyes when Quick Man is dying.
- The cherry on top is the somber burial scene afterwards. Rest in Peace, Quick Man…
- Sure, Shadow Man cruelly mocked Quick Man for shielding Mega Man from a Shadow Blade, but you can't help but feel sorry for Woodman since Shadow Man is his Only Friend.Wood Man: How dare you do this to Shadow Man?! You even destroyed his core! He can't come back now. He was... he was my only friend! I'll avenge him! Fight me!
- Also, Shadow Man is the only robot master who didn’t get revived by Ra Moon. Ouch!
- The Game Over screen has Roll dying, followed by Mega Man and Dr. Light crying and hugging each other as Dr. Wily takes over the world.
- Heck, Roll in a state of near death is tearjerking itself!
