After spending the whole of "Designer Complicity" wondering if his mother knew his father was a serial killer, and was therefore complicit with his crimes, Malcolm finally sees the tape of her interview. As Gil speaks to her, she breaks down, repeatedly crying that "I knew... I knew..." Watching, Malcolm breaks down too as his worst suspicions are seemingly confirmed. But then Jessica, still sobbing, tells Gil that she "knew [Martin] was up to something," because he was out at odd hours and came home smelling of cheap perfume... but she thought he was having an affair. Malcolm's expression clears as it becomes clear she's innocent.
Eve's death. Not only was she the first person Malcolm romantically loved. Not only did she just reunite with her sister. Not only did Sophie not actually have evidence against him. But she may not have even planned to take down Endicott, seeing as she just wanted a reunion with her sister.
In season 2, arriving on a scene in plainclothes, JT is accosted by police who are actually ready to shoot him before the rest of the team show up. JT is truly rocked, unable to accept how the force he has dedicated his life to was ready to turn on him because of the color of his skin.
The next episode has JT considering a complaint which gets him backlash from other police. It culminates in him radioing for help only to have the cop on the other line snap "impersonating a police officer is a felony, Detective." It ends with JT truly torn on whether he can ruin his career even when it's obvious other cops don't care about what was done to him.
