  • The end of phase 2 has Earthes bodily shielding Ion while she sings a song critical to the survival of Soreil and everyone living there. Prim is firing upon him repeatedly with a Kill Sat. Ion pleads with her to stop and she pauses, just to create up a bigger blast. Earthes has time to pat Ion's head before it destroys him. The sight of Ion falling to her knees and bawling will break your heart.
  • Tattoria's plot line involves developing medicine for a young girl name Felie, who seems to be getting sicker to the point where she becomes so ill she has to stay at home and cannot come to the shop. Not helping that she resembles Vio's friend Rin, who is later revealed to be one of the victims who didn't survive being taken to the Flask Sea.
  • Cass asking you, the player, to help her as she sings Ar nosurge Re:Incarnation to reconnect Delta's Interdimend. Keep in mind that when she found out about Delta being connected to Interdimend in the first place she was not happy about it. (Mostly due to how horribly she treated him as she couldn't trust him after he opened the barrier in Felion, when it wasn't even his fault.) Calling out Sarly and Nay, who knew about it but didn't tell her. Especially Sarly, who Cass even asked if she was even human for suggesting him to reconnect, knowing the effects last time.
  • Zill's Genometrics. The fact that it is a scenario is already horrifying enough (to the point where not even Prime is safe) without your friends deceiving you in order to obtain the one antidote that would save the sole survivor. It gets even worse at the end, where Cass betrays Delta, joins with Zill to make him a part of her in order to prevent him from hurting her again. After believing to have outsmarted Zill, Cass' friends are revived only to give her multiple Reason You Suck Speeches.note  Having reached the Despair Event Horizon, Cass willingly merges with the Maternal Overseer, which is what Zill wanted all along. But Prime saves the day. The fact that there is no Hymmnofort event should tell you how heartbreaking this Genometrics is.
  • Renall's Genometrics is truly heartbreaking.
    • Ion is captured immediately by Armored Amedhime, and locked away in a dark room where she is forced to relieve her first days after arriving in this world. It involved a lot of Mad Scientists Playing with Syringes.
    • Nay arrives to help, and musters up the courage to face her own traumatic memories associated with Ion's arrival in this world. Then she is betrayed by Ion herself and locked in the same room of nightmares.
    • Ion/Nei Yuuki's next victim is Renall, who already feels so guilty about Ion's treatment that she orders her own execution every day. Ion's Break Them by Talking makes her squirm, and nothing Earthes says can convince her to stop.
    • Once again, Ion/Nei brings up how Earthes is Just a Machine piloted by someone watching from a screen, but she is far more bitter and nasty about it than before. What twists the knife is that she's right. While she is struggling to save a "corrupted excuse of a world" while simultaneously being tormented by homesickness and isolation, Earthes' pilot, i.e. the player, is just sitting on a couch pressing buttons. It is excellent at making the player feel like a bastard.
      • Ion/Nei's test of knowledge underscores this fact. When the player completes the test, she says congratulations with a smile, then sourly asks how many times the player guessed before succeeding. She breaks up with Earthes and orders Armored Amedhime to scrap him, and she follows through with it.
    • Ion/Nei watched Renall kill herself 53 times in a row, and she might have continued if Earthes hadn't returned. Renall insists she deserves it for allowing Ion to go through such hardship.
    • Ion/Nei's outburst about her homesickness and isolation implies she considered suicide outside Genometrics during the time of Ciel Nosurge, and only didn't because she couldn't turn her back on the world that kidnapped her.
