- Goggles at one point pulls out a disintegrater gun from out of nowhere and tries to use it to destroy a Stunfisk. The gun disintegrates.
- Einroth is a shout out to both Final Fantasy VII's Sephiroth and Those Lacking Spines's Jeffiroth.
- There are several shout outs to My Little Pony: Friendship Is Magic... err, My Little Blitzle in the earlier arcs.
- Homestuck shout outs: They keep happening.
- PEFE HQ in the AU is one giant shout out to Portal and its sequel.
- The entire Goldenrod Nidoran Colony is a shout out to Watership Down with their language and religious system transplanted from the book.
- Rourke’s mons are called Thresh, Marvel, and Rue.
- The Angela of PMD-B is based on Fallout.
- Many videogame products or franchises are referred to by alternate names, such as "Grasswhistle of the Eons". There's a full list here
. - All of Bastion’s mons are named after video game characters. So far, his mons are Genji, Mario, Sonic, Wheatley, and Misango.
- The entire Return To Dreamland arc is a Shout-Out to...yeah.
- A sideplot in the AU Haruba Desert shows that the place has become Dry Dry Desert.
- Dune's team includes Pokémon named Laharl, Flonne, Etna, and Champloo. He also has Pokémon named Big Dom and Garuda.
- Deziree, on top of being a visual Expy of Agatha Heterodyne, has Pokemon named Wuffles, Doofenshmirtz, Norm, DOCTOR MOBIUS!, and Cid.
- The Geographic Society is based on National Geographic. It's publication arm, however, is a shout out to the Daily Bugle from Marvel Comics, albeit given a science journalism flair. Da Editor Hank Harvey is J. Jonah and Penelope Grant is Betty Brandt.
- Tommy and his alter ego, meanwhile, are based on a certain incarnation of an arachnid-themed dorky superhero. Try telling him that, though. His presentation style for his science webshow is patterned after YouTuber Mark Rober (albeit by way of Tom Holland).
- Since April 2019, Shutter/Gavin has bonded with a muk and became an expy of Eddie Brock.

- A pair of twins named Rillianne Lucifen and Allen/Alexiel Avadonia are introduced.
- Milagros' Persian, Baby Cat, is named after one of TheOdd1sOut's cats.
