- The "Ultimadrill" upgrade's accompanying quote is a reference to Tengen Toppa Gurren Lagann:"Pierce the heavens, etc."

"Do the impossible, see the invisible. Roe roe, fight the power?" - The Flavor Text for the Quintillion Fingers upgrade is a direct quote from Boomhauer. It gets pretty hilarious if you remember the context of the original quote; you probably know why the hands are so effective now.Yeah man, I tell ya what, man, that dang ol' internet, man, you just go in on there and point and click, talk about w-w-dot-w-com, mean you got nekkid chicks on there, man, just go click, click, click, click, click, its real easy, man.
- The Kitten Workers upgrade has the Flavor Text "meow meow meow meow," a probable reference to the four-descending-notes jingle of "Meow Mix" cat food.
- The "Flux Capacitors" Time Machine upgrade is a pretty obvious reference to Bake To The Future... Er, Back to the Future.
- One upgrade for the portals is called "Sanity dance":'We can change if we want to. we can leave our brains behind.'
- One Time Machine upgrade is called "Time Paradox Resolver" and the description states: "No more fooling around with your own grandmother!".
- Several from the Halloween cookies:

- The madeleine cookie's flavour text, "Unforgettable", references Proust's À la recherche du temps perdu.
- The Duck Egg upgrade of the Easter season has the flavour text ''Then he waddled away."

- The achievement for having 150 Shipments is "Type II civilization," a reference to the Kardashev scale.
- As of Version 1.0417, the Mine-related achievement "Never dig down" is a reference to one of the things you shouldn't do in Minecraft.
- The achievement for making 1 septillion cookies just from prisms is called "Praise the sun".
- The achievement for having 250 grandmas is "The old never bothered me anyway".
- The achievement Realm of the Mad God is a shout out to the videogame of the same name.
- The achievement for buying 400 cursors is "Dr. T."

- The achievement for baking 1 quadrillion cookies a second is "Turbopuns" with the description "Mother Nature will be like slowwwww dowwwwwwn."
- The achievement for baking 10 sexdecillion cookies per second is "Everything happens so much", a quote from Horse_ebooks.
- The achievement for building 300 time machines references the "Ricky and Morty forever and ever" rant from the pilot episode of Rick and Morty.
- An update for the game's fifth anniversary added, among other things, a series of building achievements that are all references to "All Star" by Smash Mouth (All of them fittingly for having 500 of a building, starting with "Sharpest Tool in the Shed" at 500 farms).
- There is also the "So much to do so much to see" shadow achievement for having a cookie legacy at least a year old.
- The achievement for owning 350 portals is "He Comes", referencing the Zalgo mythos. It's even rendered in Zalgo text in-game!

- One of the news ticker headlines is a shout-out to the Spiders Georg meme, specifically referencing the infamous "average person eats 3 spiders a year" post."News: 'average person bakes [cookies baked/7.3 billion] cookies a year' factoid actually just statistical error; [Bakery], who has produced [cookies baked] cookies in their lifetime, is an outlier and should not have been counted."
