Riku finds himself in the Grid, where he is wearing a new outfit. A ship approaches him, and some masked guards take him captive. On board, he meets a fellow prisoner named Sam Flynn. Riku is taken to a light cycle stadium, where the guards' master announces that he's been permitted to drive a light cycle. Riku fights some Dream Eaters on the cycle for a bit, after which he blasts a hole through the wall and escapes. Back outside, he sees Sam again. He tells Riku that he needs to find a Portal to escape the Grid. Once back out in the real world, he can delete CLU, the evil program that captured them, and rescue his father, who has been trapped in the Grid for twenty years. Hearing Sam's plight, Riku decides to help.

Riku and Sam travel together for a while until Sam goes on ahead. As Riku waits, he is assaulted by some Dream Eaters. After beating them, he finds Sam carrying a girl with his father Kevin Flynn at his side. They go to the docks to find a Solar Sailer. On board, Flynn explains that the girl, Quorra, is an advanced being called an ISO. Further, CLU was built to create a perfect system, but his obsession with perfection led him to try and destroy the ISOs. Hearing this story, Riku is reminded of Xehanort, whose thirst for knowledge resulted in the creation of Ansem.

Quorra allows herself to get captured, so Riku and Sam chase after her. They find her disc on a ship, where a guard has captured Quorra. Riku manages to defeat him, and they rescue Quorra. Afterwards, they head for the Portal, but they are stopped by CLU before they can get there. He summons a powerful Dream Eater called Commantis, but Riku destroys it. Afterwards, Flynn distracts CLU long enough to give Sam and Quorra a chance to enter the Portal. CLU tries to go after them, but Riku gets in his way. Flynn absorbs CLU into himself, restoring peace to the system. With the Portal closed, the Sleeping Keyhole is revealed, so Riku unlocks it before returning to Traverse Town...
