  • Much of the history surrounding the setting is pretty horrific, considering it's a consequence of the first game's Law Ending (where YHVH summons a Great Flood to drown everyone in Tokyo who isn't bunkered up in the Cathedral). Since most of humanity perished in said flood, the newly-dubbed Neo-Messians, from the radical Order of the Messiah remnants left behind in the Cathedral, created a human factory to clone themselves on a massive scale, using the Desire Energy harvested from Life Ghosts, digital human minds, to keep humanity existing. This in turn simply draws out more demons in an endless cycle!
    • This truth gets even worse when Emi, the Protagonist's little sister finds out she's nothing but a clone of a girl who is already dead and born from a human factory. When she finds out she has a Freak Out and her handlers offer to kill her and make a new clone without the bad memories while the game simply allows the player to give her a Mercy Kill.
    • Even more repugnant is that the Administration Bureau kills their flock and brings them back every year on the Messian day of worship as clones to limit their desires and control the population as to not draw out demons, masquerading the lost members with robots and bringing back the dead as clones without memories to repeat the cycle again. Your allies on the law side are completely fine with this, as long as humans remain peaceful and adherent to the law.
  • The Cult of Gaia is pretty creepy once again, as their initiation requirement for joining the group is sacrificing another person as a test of loyalty. That person must be a child! Even worse is that the children are actually sent to a Hellish realm that used to be a realm of souls called The Expanse where they are killed and their souls are eaten by the Demon Moloch.
    • Even worse is that the Cult is actually led by the Archangel Raguel who wants to use the cult as part of plan to kill off all humanity for its sins under order by God. That's right, in this setting the Chaos route has been hijacked by an insane Law-abiding angel seeking to finish off what God started.
  • This theme that plays right before most boss battles.
  • Maria's introduction, as the new God created by the Neo Messians after God tried to wipe out humanity. She materializes at the cathedral in Shinagawa, then starts to cry Tears of Blood. At that moment, almost everyone in both Idea Space and True Tokyo dies, turns into skeletons, and fades away.
  • If you choose to go the Neutral Route, You're forced to kill off Miranda/Mubiora and Sumire/Baraki (depending on your character's gender), both of which go through Anguished Declaration of Love moments with the PC, with Sumire being killed and resurrected as a demon to fight again while Miranda becomes a Yandere who wants to kill you so you and her can be eternally cloned as a couple forever.
  • In the Neutral route after killing Maria and/or Lucifer, Shinjuku has become eerily quiet and empty, as everyone else were killed in the demonic outbreak with Kei and Sophia being the only ones left in the now deserted Idea Space. Even in the ending of the Neutral/Neutral route does not help much as Sophia, now returned to her goddess form, stated that Kei is now "free from their fleshy cage" and unlike in the Law and Chaos endings, it doesn't show Kei returning to the real world, giving the implication that they died as well.
