Numerous Nasuverse gags pop up throughout Fate/kaleid liner PRISMA☆ILLYA manga and its adaptations.

Here are some of the prominent Mythology Gags in the series:

    In general 
  • Story of each installment in the series shares several key aspects in common with each consecutive route from Fate/stay night.
    • Fate and original Prisma Illya are about the relationship that develops between the protagonist who suddenly gets roped into fighting the Holy Grail War and a mysterious girl with a stoic and distant personality, but also a much softer side hidden underneath.
    • Unlimited Blade Works and 2wei! are about how the protagonist comes into terms with an archer class servant that is an alternate version of themselves and wants to kill them.
    • Heavens Feel and 3rei! are about how the protagonist uncovers the tragic past of their loved one and how far they are willing to go to protect the said loved one from being made the core of the Holy Grail.
  • Ruby and Sapphire have the same mannerisms and voice actresses as Kohaku and Hisui from the Tsukihime series.
  • The "Liner" in Kaleid Liner Prisma is a reference to a race of evolved human beings in TYPE-MOON's Angel Notes. The entire premise of the alternate universe in 3rei is based on Angel Notes' setting becoming a reality.

    Prisma Illya 
  • Rin starts out with the class card for Archer, her Servant from the game. Her rival, Luvia, starts out with Lancer's, Archer's most common rival.
  • Rin and Illya inverting the famous 'Are you my master?' scene, with the standing figure ordering the sitting one to be her slave.
  • Rider is the first Servant to be defeated on-screen. As usual.
  • The "I will (strike-through kill you) go home" from Rin's letter.
  • Sella puts on her Fate/stay night outfit after being jealous of Miyu's own maid uniform.
  • Zelretch is serving as the master of Rin and Luvia, while Lord El-Melloi II is acting as his assistant.
  • The song "Emiya" plays when Illya installs the Archer Card.

    Prisma Illya 2wei! 
  • The relationship between Chloe and Illya mirrors that of Shirou and Archer in the "Unlimited Blade Works" route of Fate/stay night, with the homoerotic/self-cest subtext cranked up to eleven.
  • Rin ends up becoming Luvia's personal maid after running out of funds, which was originally a joke at the end of the "Heaven's Feel" route.
  • The Curse Slave mark used on Chloe is basically Rin's command seal contract with Archer.
  • Caren Ortensia from Fate/hollow ataraxia is the nurse at Illya's school, and even uses her "Shroud of Magdalene" on occasion.
  • The Saber Install chant is the same one that is used for the Servant Summoning Ritual of the Holy Grail War.
  • Chloe's goes through the seven steps of Projection from Fate/stay night.
    "Appraise the conceptual production, imagine its fundamental essentials, replicate its material composition, imitate the techniques for its creation, sympathize with the experience of its growth, recreate its accumulated years, surpass all of its manufacturing."
  • When we see Illya accidentally grabbing kid Gilgamesh's dick, his pelvic region is illuminated, just like his adult self in Fate/Extra CCC (obviously partly for censorship reasons).
  • Illya's Zwei form increases her power by using her nerves, along with other organs just as Shirou originally used his organs / nerves to power his Reinforcement ability in Fate/stay night.
  • Bazett manages to rip out Gilgamesh's heart much like how Gil did to Illya in the "Unlimited Blade Works" route.

    Prisma Illya 3rei! 
  • Illya with the Lancer and Chloe with her archer abilities recreate the Lancer vs Archer fight Shirou witnesses early in Fate/stay night.
  • The Mapo Tofu ramen shop owner is Kotomine Kirei from Fate/stay night.
  • Darius repeats some Melty Blood rants about stage plays.
  • Illya's Saber install is based on Saber Lily
  • Erika kidnaps Illya and puts her soul inside a doll, just like what Illya did to Shirou in one of the bad endings of Fate/stay night.
  • Miyu's Brother's Dynamic Entry is almost identical to the moment in Heaven's Feel, when Shirou removes the Shroud of Martin and projects Berserker's axe sword.
  • Miyu's Brother's second fight with Angelica consists of him countering her Storm of Blades with Projected copies. In an effort to end the battle quickly, he even attempts to invoke Unlimited Blade Works.
  • Miyu's Brother hijacks the monologue and narrates his combat tactics in detail, much like Shirou did in Fate/stay night.
  • To heal Miyu's Brother, who is fatally wounded, Rin uses a pendant. It's the same pendant she uses in Fate/stay night to heal that Shirou.
  • The fight between Shirou and Shinji plays out very similarly to the prologue in Fate/stay night, ending with Shirou summoning the Archer Card in his shed.
  • Shirou's Archer Install is a combination of his different incarnations from other Fate works.
  • Puppet Zachary's Saber install's appearance is based off of King Arthur's Fate/Prototype design.
  • The Archer versus Saber fight in the same chapter. Shirou manages to cut off one of Saber's arms, forcing him to fire Excalibur with one hand and allowing Shirou to sidestep it. In Fate/Zero, Saber needs both arms to properly use Excalibur.
  • Miyu's brother gives her a short speech about how an older brother protects his younger sibling before leaving to end the Fifth Holy Grail War.
  • The first battle between Miyu's brother and Angelica plays out like the fight between Shirou and Gilgamesh in Unlimited Blade Works, with Shirou countering Angelica's Storm of Blades with his own before invoking his reality marble.
  • The botched confrontation between Miyu using the Gil! Archer install and a Julian-controlled Sakura using the Lancelot! Berserker install beings to mind a famous fight scene between their servant counterparts from Fate/Zero.
  • The ribbons that compose Sakura's dress over her Lancelot Install have more than a passing resemblance the ribbons that made up the Shadow from Fate/stay night. Unfortunately, they also serve the same purpose: to consume all mana in sight, essentially turning her into this universe's version of Dark Sakura in all but name. Chloe was NOT amused.
  • Rin is oddly knowledgeable about how Sakura's magecraft works, to Luvia's growing confusion since this Sakura is from another world. It's because back in her own world, just like in stay night, Rin is Sakura's older sister.
  • In a reversal of the climax of Heaven's Feel, Sakura saves Shirou from the degradation caused by overuse of Heroic Spirit EMIYA's powers by stabbing him with a projected copy of Rule Breaker, severing his contract with EMIYA, whereas in the original, it was Shirou stabbing Sakura with Rule Breaker to sever her connection to Aŋra Mainiiu.
