* Latias' position at the end of the movie, no matter how you look at it is incredibly saddening. Latios's death is already tragic for the viewer, but even more so for Latias, because she has no more family left. On top of that, Ash, who Latias potentially has romantic feelings for, or otherwise was good friends with, has left Alto Mare, most likely to never return at all.
** What's even sadder is that, given the show's lack of proper continuity, Ash has completely forgotten all about Latias altogether, and even though latias seems to be in high spirits, deep down, she's basically forever lonely and heartbroken since then...

*** Even though the ending song does have joyous moments, it's still a DownerEnding overall for the same reasons mentioned above.

* She may be a villain, but it's hard not to feel bad for Annie when the DMA starts going haywire with her sister/friend/teammate trapped inside. She's visibly horrified and fearful for Oakley's safety. And despite Oakley being TheHeavy and an overall megalomaniacal Jerkass, there's a scene where the DMA's visor flips open and she's visibly traumatized by what's happening.

* Latios' death. And it wasn't enough that Latios faded away right in front of his devastated little sister. No, we have to see said sister sight-share with his spirit and watch from his perspective as he drifts away from Earth and vanishes altogether.
