* StockFootage: The televised footage of the Gundam Mk-II fighting the Psyco Gundam is actually not new animation, but taken directly from the second ''Zeta Gundam: A New Translation'' film.

* BittersweetEnding: [[spoiler: Zoltan and the Neo Zeong II are destroyed, but Prime Minister Monaghan Bakharov doesn't face any comeuppance for authorizing the operation despite Mineva having a good idea of his guilt. Meanwhile, the Phenex flies off again, taking Rita and Michele's souls with it and leaving Jona behind. However, all three find closure at the end, with Jona and Michele finally being able to let go of their guilt and resentments and Rita being able to briefly reunite with them. It is also hinted that Brick gets to go along with Michele in the Phenex as well, [[UndyingLoyalty allowing him to still look after her even in death]].]]

Throughout the film, much doubt is cast on whether all of them are genuine Newtypes, or only one of them really is. This eventually gets PlayedForDrama:
** Michele, being an adopted daughter of the Luio family, is credited with advising Luio Woomin to make every positive business decision--which explains Luio and Co.'s longevity and survival throughout the upheavals of the Universal Century. [[spoiler:While it turns out she has limited Newtype ability herself, much of her "predictions" were all down to her very good sense of economics and social psychology. She had to keep up TheMasquerade of being a genuine powerful Newtype as part of her deal with her Titans handlers, so that they could keep Rita.]]
** Rita, as it turns out, [[spoiler:is the genuine article, which makes her a valuable commodity that the Titans don't want to let go of. When Luio and Co. came in with an offer to adopt "the true miracle child," the Titans couldn't find a difference between the three. Since they were nigh-identical in power, they decided it doesn't matter which they gave Luio and Co., so intentionally gave a fake so they could experiment on the true Newtype. The subterfuge involved in all of this--which ended with Michele getting to enjoy a privileged life and Rita undergoing whatever hell of experiments leading to her ghost inhabiting the Phenex--is the source of all of Jona's resentment against the world]].

** Rita, as it turns out, [[spoiler:is the genuine article, which makes her a valuable commodity that the Titans don't want to let go of. When Luio and Co. came in with an offer to adopt all three of them, the Titans counter-offered by claiming that there was only one--giving them Michele in turn so that they can continue subjecting Rita to experimentation. The subterfuge involved in all of this--which ended with Michele getting to enjoy a privileged life and Rita undergoing whatever hell of experiments leading to her ghost inhabiting the Phenex--is the source of all of Jona's resentment against the world]].

* PrisonersDilemma: The Titans, confronted with the dilemma of losing all three "Miracle Children", cook up the excuse that ''only one'' of the children was a genuine Newtype--seeking to foist a false one on Luio and Co. [[spoiler:Michele, overhearing most of this ([[SadisticChoice but not the fact that this choice was engineered]]), eventually chooses to cooperate with the Titans, deceive Jona and allow the Titans to keep Rita--in the hope of keeping everyone satisfied. This fatal choice ends with all three of them in misery.]]
