You are Lt. John Dalton, an honorably discharged former marine who's been reassigned to the Terran Colonial Authority, an organization that patrols the universe, whose main base is set on the planet Odyssey IV, codenamed "Avalon". After a small briefing by Sector Commander Hawkins, he's given the option to go straight to his first assignment or take a refresher course. He's then put at the front of a Ragtag Bunch of Misfits that include Aida, First Officer of the ship and a child genius with a huge Dark and Troubled Past behind her; Isaak, a drunk yet intrepid engineer with a huge Survivor's Guilt behind him, and Ne'Ban, the ship's Pilot and an Hex-Core alien who's part of an exchange program and later revealed to be part of an empire.

Dalton's first assignment takes place in the planet Elara V, codenamed "Sanctuary". An alien force landed in Station Lima Six, a base that's property of the Liandri Mining Corporation, slaughtering all personnel on their path in search for a mysterious artifact, and Danny, a low level engineer, sent a distress call. John's mission is to retrieve the artifact and rescue as many people as possible. After an arduous trek that included encounters with Izarians and their Skaarj masters, Dalton approaches Danny, but an Izarian threatens the poor sap, only to be shoved aside by a Heavy Skaarj, throwing Danny to the bottom of the generator, and prompting the generator's security systems to engage in an emergency shutdown. Dalton then enters the main building, switches off the security measures and then proceeds to off the Skaarj and pick up the artifact. He's last seen delivering said artifact to a squad of marines. However, as the Marines were reaching escape velocity, their ship got attacked, so Dalton is forced to rescue them in the swamps of the planet. Dalton finds them in a lush forest, and the group is then rescued by the Atlantis itself.

For his next mission, Dalton goes to a planet codenamed Hell, into a secret facility belonging to the Axon Research Corporation, a MegaCorp that works closely with the TCA. He's sent there to investigate why Axon was kept silent for so long. As it turns out, another piece of the artifact was being used for experimentation purposes, and the experiments went awry. Turns out spider-like beings called Araknids were turned into monsters thanks to said artifact's properties, killing all the personnel on the base, sans a lone worker who managed to barricade himself and was knocked down. After going through lots of obstacles, height levels, and dealing with lots of the suckers, he finds himself in a big room with the artifact, and a Heavy Araknid. After dispatching it, he turns off the whole system and retrieves the artifact.

The next stop in Dalton's path is Acheron, a Genius Loci planet that's being systematically killed by the Izanagi Corporation in order to harvest its resources. Also, another Artifact is located here. Upon landing, Dalton tried a stealth approach to no avail, so he went all guns blazing and took an elevator to the entrails. Just as he picked up the artifact, the planet began reacting poorly, sending enzymes, toxic gases and other ailments to dispatch everything and everyone on their path. Dalton manages to leave the planet in one piece.

Next comes planet Severnaya, where Liandri has a secret facility located in the Minkovsky Dam. Turns out a previous squad of Marines wanted to blow up the entire place, and the whole thing went south, however the three bombs intended to blow up the whole place are still there, waiting to be enabled. Against Aida's complaints and requests, Dalton proceeds with the mission, however he cannot enter the building from the main entrance, so he has to take an alternate route, where he's greeted by Liandri soldiers and mounted turrets. After sorting all kinds of obstacles, Dalton activates the bombs and manages to leave the Dam before it explodes into pieces.

Unfortunately, before doing any more missions, Isaak discovers failures in the ship, and must station in the Obolus Repair Facility in planet Kalydon before proceeding. Furthermore, the Liandri learns about this and, still mad at the TCA for the events at Severnaya, begin sending waves of Liandri soldiers to destroy the whole facility. Dalton fends all these waves in time for the ship to leave the planet.

The next mission for Dalton takes place in the planet Sulferon. He's sent to deal with another infiltration into an Izanagi facility on Deltor Avior 4 in order to collect valuable scientific information for the TCA. After successfully infiltrating the facility, an Izanagi warrior smashes the computer, requiring the TCA to send both a technician as well as a squad of reinforcements for Dalton. After the Izanagi warrior waves deplete, the computer is fixed, the data uploaded to the TCA, and the mission a success.

The next mission is set in the Polaris research base in planet Janus, property of Axon Research Corporation, which was invaded by Izanagi mercenaries. The base contains two more artifacts, and a lone scientist (Dr. Meyer) is holding onto them. Dalton enters into the facility, fights waves of Izanagi troopers, finds Meyer and escorts him (while being insulted) to the rooftop of the facility. Once there, while Dalton bargains with Meyer about the artifacts, Liandri soldiers blew up the bridge, prompting Aida to send Marines. After holding the line enough, it's revealed that Meyer knows too much and has to be silenced. Dalton instead opts to send Meyer to safety.
