You seem to be missing the fact that the narration states that the void is "Replaced by an endless ocean, left as the scars of freedom." And that mankind lacks the power to fix it (which would logically include "replace it with the old Earth.")

And for the sake of having a source to look back on, here's one person's video of this ending.
This is for the Esoteric Happy Ending entry on the YMMV page for the game and contains serious spoilers for the game and one of its endings.
I'm of the opinion that Esoteric Happy Ending does not apply because, as the entry is described it's based purely on the fact that in the Liberator ending we can see an ocean at the end and the person who put it there assumed that it meant that all that was left was the speck of existence near the end of the game from the affect of the Void. I'm fairly certain that this is incorrect because the ocean was deleted along with nearly everything else by that point and so if the annihilation from the Void is still in effect then we shouldn't be able to see an ocean at all and it seems clear to me that in the Liberator ending the Void has been completely undone.
Since Mysterion put the Esoteric Happy Ending back in the YMMV section after I removed it before I don't want to remove it again until I've gotten some opinions on this.
