Anyone else think that this game made Bowser a lot more sympathetic, or at least offered a lot more insight into his character?

Super Mario Sunshine did it first. And he was always pretty fairly nicer in the rpg's, even the first Paper Mario, he wasn't that "evil". Just the bad guy.
