....or it could have something to do with the fact that he is her father and only parent. Fun fact, children often love their parents and want to be loved back. It might also have something to do with the whole life-time of abuse thing. People stay with their abusers not because they are robots or inhuman, but because they physically and psychologically can't leave due to fear and other trauma. Just thought I'd point that out.
Could Kalinka Cossack of Megaman 4 count as an inversion or Subversion or something? Her Dad turns out to not be Evil at all, but was being forced by Willy because she was his Hostage.
Am I the only who feels like we're better off merging this with Daddys Little Villian? Especially in the modern world of more complicated character any Villian's Daughter could go either way at any given time, just look at Talia Al'Ghul.
Not to mention when a story is just started, every example of this Trope seems like the counterpart at first.

It isn't. I removed that. It is about scientists having a beautiful daughter. Betrayal is just one of many different plots that may develop.
Goal: Clear, Concise and WittyWhat if the daughter is a Mad Scientist herself?
