Re the Ninth Legion and whether or not it is a "mysterious case" or a "(maybe) mysterious case":
The very fact that it's fate is disputed means that no one knows what happened to it, i.e. its fate is a mystery. Therefore, the "maybe" is unnecessary. However, I'm going to leave it in there this time, since otherwise I'd probably be launching a pointless Edit War.
Is it a good idea to expand this trope to 'mysteriously vanished' armies and military formations throughout history?
The lost Roman legions may the most famous examples in fiction and Real Life, but they're far from the only representatives of this trope. There's the Army of Cambyses II, Lost US Battalion, the Lost Sandringhams and Flight 19, etc...
