I think the key difference is that the goth girl puts a lot of effort into looking gloomy. The Creepy Loner Girl usually looks gloomy by virtue of being unkempt. The very specific type of appearance also counts in favor of this being a separate trope.
Also, it's not Japan-specific, just more prevalent in Japan than in the west.
In western works set in high school there is often a stock Goth Girl who plays a similar role. The execution is a bit different but I don't think this is a Japan-specific trope.
