I think we should change the page image and caption to Megamind. A major plot point in that movie is this very trope, which is way more exemplary of the trope than a throwaway episode from the ten billionth Batman show.

Can this trope still came in effect when the antagonist in question is the Hero Antagonist?

A variant of this trope is in the movie Hook, when the evil captain find out that his old arch rival is not more the young hero he remembered, and so he left him go because it would be a pointless victory to kill or threath him. Peter Pan is not died but for Captain Hook it's clearly like he was.
