- Violet/Count Olaf in A Series Of Unfortunate Events.
- Ginny/Tom Riddle in the second Harry Potter book.
- Harry, Neville and Hermione with just about any Death Eater or DE-in-training. Harry/Draco and Hermione/Draco have twice the fanfiction written than either of their Weasley canon love interests, Ginny and Ron... Maybe Ron should become a Death Eater.
- Also Harry/any bad guy (like Voldemort or Tom Riddle junior).
- Christine Daae to Erik of The Phantom Of The Opera depending on the version and/or interpretation.
- Raven/Jagger in Vampire Kisses.
- Literal and very popular in Good Omens fandom with Aziraphale and Crowley.
- In Harry Potter there are fans who ship Malfoy with Hermione.
Live Action TV
- Beecher/Keller in Oz which is actually canon slash.zero context
- Glee has the Kurt/Karofsky pairing.zero context
- There's also Sebastian (as the devil, of course)
Videogames
- The Legend of Zelda: Link and Dark Link, Link and Ganon, Link and Ghirahim. And none of them canon.
- Bowser and Peach, especially since Paper Mario, when it was first known that Bowser has feelings for her.
Webcomics
- Homestuck has Tavros, who is frequently shipped with either Vriska or Gamzee. The funny thing is that both are at least halfway canon.
- Ménage à 3 ship teases Gary/Zii at times.

Western Animation
- This trope is one reason the Bubbles/Him pairing is so popular from Power Puff Girls.
- The Aang/Azula pairing on Avatar: The Last Airbender. Any good guy/Azula may count too.
- And to a lesser degree, due to the latter's Heel–Face Revolving Door, Katara and Zuko.
- Butters/Cartman or Kyle/Cartman in South Park.
- Belle/Gaston in Beauty And The Beast.
- Most Disney Princesses are shipped with their respective villains.
- The titular Stimpy and Ren from The Ren And Stimpy Show.
- Twilight/Discord in My Little Pony: Friendship Is Magic.
- As well as Discord/Pinkie Pie, Discord/Fluttershy, and even Discord/Celestia at times.
- Twilight Sparkle/Trixie are very popular as well.
- There's also Twilight Sparkle/King Sombra pairings.
Oh, it seems this happens more often than I thought.
