This anime follows the longstanding trope that high level assassins use exotic weapons. The Beretta 92 is more of a beat-cop's gun. An every day gun that is too normal for fictional special agent to be carrying. The characters given Berettas are given the guns to show they are not on the same level as the main characters in the story. A gun aficionado would pick up on it immediately.
