Could it be that Granny Rags is one of the Brigmore Witches. That would explain the implied help she gives to Emily during the Golden Cat. Because she knows Delilah wants to take over her.

Or she is simply following a command by the Outsider. What happens to Emily is up to Corvo, keep her safe.
