No, he's not an Arc Villain. An Arc Villain is a stand-alone villain that is relevant only to a specific story arc and has no role or impact beyond that story arc. However, a villain that's introduced for a specific story arc whose impact has a bigger impact than simply that arc alone, and who returns (in whatever capacity) later on in the story, is not an Arc Villain. They're an Interim Villain instead.
He's therefore an Interim Villain, not an Arc Villain.

Tsukishima seems like a counter to him and that must happen enough for a relevant trope to exist. If we can find one, I've got no problem with the text staying on the page.

It wouldn't be anti-magic. Tsukishima is undoing Yhwach's power after Yhwach has used it. Also, Anti-Magic is too broad. Tsukishima's ability is very targeted.
Dispel Magic is closer, if it isn't too broad - it's not as clear as Anti-Magic regarding the scope of it.
