This is a wild leap, but I think he mentions not being religious in Superman For All Seasons. He calls going to church “Martha’s thing”, or something along those lines. It’s also a pretty famous comic, so it’s likely you’ve read it
“This…….is God.”
I have a vague memory of reading a Superman comic from the early 2000s where Pa Kent tells his son Clark that he (Pa) does not believe in God and has only attended church in the past because Ma made him. (This contradicts many stories from the 1990s where Pa was explicitly religious himself). What issue was this? I think it's from the "futuristic Metropolis" era with Jeph Loeb and Joe Kelly.
