  • Accidental Innuendo: From the way her shorts are drawn (and probably because of the angle she's in), Wriggle looks like she has... something poking out of her shorts.
  • Common Knowledge: It's often claimed by fans that the Netherworld Team's Extra Story has Yuyuko attempt to use her powers to kill Mokou, only for the latter to No-Sell it due to being immortal. This is actually a misinterpretation of the scene in question, where Yuyuko says Mokou is immune to her powers due to her being removed from the cycle of life and death, and Mokou misinterpreting this as the two having come to try and kill her. Yuyuko never actually tries to kill her.
  • Game-Breaker: Much less severe, but Marisa's teamup with Alice has access to another highly damaging exploit, which fans have dubbed the Malice Cannon. Subverted in that without the exploit, they're under damaging compared to other teams for the effort needed.
  • Hilarious in Hindsight: When confronted by Reimu, Marisa blames Alice for every unusual phenomenon in the story, and then for putting hats on stone statues. Fast forward to Hidden Star in Four Seasons, and an animated stone statue wearing a hat is introduced as a character, and she even lives in the Forest of Magic, just like Marisa and Alice.
  • Ho Yay: Magic Team's bad ending, in which Alice sleeps at Marisa's house, was the catalyst for "MariAli", one of the most popular shippings in the fanbase.
  • Low-Tier Letdown:
    • Fans often describe Alice solo as the worst playable character because of her narrow range of attack and terrible spell damage. Possible justification of the Malice Cannon, and maybe even the pairing.
    • Sakuya solo. She has the fastest focused speed, and her shot is a widespread similar to her Sakuya A unfocused from PCB. However, it has low damage even at full power. To make reliable damage to bosses, the player needs to shotgun her (i.e. shooting at the boss right in front of her).
  • Suspiciously Similar Song: "Gensokyo Millennium ~History of the Moon~" sounds an awful lot like "Into The Wilderness" from Wild ARMs.

  • Underused Game Mechanic: This game introduces Spell Practice mode, which lets you practice individual spellcards instead of having to start from the beginning of the stage you want. However, it was then dropped for the next three standard-format games (Mountain of Faith, Subterranean Animism, Undefined Fantastic Object), though it was brought back for Ten Desires and beyond.
