Funny Moments: The 99 Rooms isn't about humor, but the noise that the kangaroo-thing makes when its light is taken away is hilarious.
The whole thing, really. Every single room has an eerie atmosphere, leaving the constant impression than someone (or maybe something) is watching you, taking the Nothing Is Scarier trope up to eleven.
Room 53, full stop. You're shown a crying, clearly miserable being behind a locked door. Oh look, you can click on the latch! Okay, you're fre— wait, come on! Open! Open! No, don't cry, I'll get you out... to see that hopeful expression be instantly crushed while you can do nothing about it is effectively heartbreaking.
