  • Anti-Climax Boss: The Discord Machine in the 4th Discord stage has a very easy pattern to avoid while you stand in place firing at it. Made up for by the actual final boss in the next level being much more challenging.
  • Demonic Spiders:
    • Manticores, found in Kind Mare's stage and a few others, can be very difficult to kill. They have loads of health and their flamethrower breath hits hard and is difficult to jump over due to the projectile's length. Thankfully they can only shoot straight, so in some cases they are a nonthreat as you are not level with them. They can be easily handled with the Stare, but in the stages where they are prominent, you either don't have it yet (Kind Mare) or should save it for the boss (Discord Stage 1).
    • Mecha-Gummies, like manticores, are large stationary enemies with a ton of health. Instead of a single projectile, they shoot four huge orbs in rapid succession which require impeccable timing to dodge. Unlike manticores, they actually aim at you, and on top of that they are immune to the Stare.
  • Epileptic Trees: Mega Pony is able to Power Copy the organic Mane 6 because of Magitek and Nanomachines.
  • Goddamned Bats: Wonderbolts. They repeatedly somersault, rendering them almost invincible. Shooting rapidly can nail them as they begin to land and you can kill them with time, but it's still a nuisance. The trick to beating them is to force them into attack you with lightning, they're vulnerable when doing so. In the third Discord stage, you fight a few teams of two Wonderbolts, whereupon they are promptly upgraded into Demonic Spiders. To top it off, they are immune to the Stare.
    • Honest Mare's stage has timberwolves. Their high amount of health, combined with their magic bolt + leap combination of attacks, makes it hard to fend them off without losing at least some health. And the damn things are everywhere on that stage.
    • Honest Mare's stage also gives us perhaps the best example of a Goddamned Bat in the game, and fittingly enough, it's actually a bat. Fruit Bats carrying buckets fly through the air, dropping volleys of three apples down at Mega Pony. They are out of reach for most weapons, never stop coming, and their attack covers a lot of ground. It would not be hard to dodge if it weren't for the fact that Fruit Bats constantly attack you while you're trying to fight other things, including the aforementioned timberwolves.
    • And then you have the spinners. Harmless enough on their own, but they never stop coming. They are particularly dangerous in sections where they can push you into death spikes.
  • Game-Breaker:
    • The Sonic Rainboom, thanks to having good invincibility frames when used and being a good utility weapon to get past certain annoying platforming sections. It also breaks Discord's A.I. something fierce.
    • Of the unlockable Mane Six, Rainbow Dash, being the wielder and inventor of the abovementioned attack, is also this. In addition to the above, she can fly, or at least has something akin to multiple Double Jumps. Granted, you can only do so for a limited amount of wing flaps, but it allows her to easily skip large portions of the levels in the game. However, actually fighting while using her is Difficult, but Awesome, as it requires impeccable timing and precise coordination to pull off her backflip, otherwise you take damage from anything that doesn't go down in one hit.
    • Fluttershy is even more of a Game-Breaker. Like Dash, she also has the ability to fly. Her projectiles are very unwieldy (one goes only straight up and then descends randomly, while the other bounces in weird patterns) but because they are destructible, they can block most shots if timed well. This charges up Fluttershy's Stare, which disables most enemies instantly and damages hard-to-hit bosses. Fights against Fluttershy usually go along these lines: block most attacks with her animals, fly over what you can't block, Stare enemy to death. In the rare cases where that's not enough, the weird trajectories of her projectiles (especially the flying squirrel) can actually work in her favor, too. Not to mention that Staring is a really fun and funny way to disable foes.
    • Twilight is nothing to sneeze at, either. She can teleport anywhere on the screen, and her basic attack is a giant magical wave that covers a large portion of the screen. She has a cool down meter to keep from spamming these abilities, but it recharges quick enough that it's almost a non-issue, really.
  • Good Bad Bugs: Discord does not push directly against the left side of the screen, so when he jumps towards you from the right, you can move behind him and shoot him from safety while he launches attacks at the right side of the screen unaware of your presence.
    • You can also use the Sonic Rainboom to get behind him then wail on him with your regular weapons.
    • During a Mane Six run, if you're playing as Twilight and battling Generous Mare, try teleporting through her. This often causes her to freeze permanently while remaining vulnerable to attacks, turning a tough boss into a motionless punching bag. Teleporting around can also temporarily faze the Red Dragon boss in the first fortress stage, but unlike Generous Mare it eventually resumes attacking.
  • That One Boss: The Gamma Crusader can be a pain to master. The three heads all have separate (if logical) weaknesses, one of which (Sonic Rainboom) is almost impossible to use without getting hit in return due to the boss' sheer size. On top of that, the more heads are destroyed, the more brutal its attacks become, borderline unavoidable when only one head is left.
  • That One Level:
    • Laugh Mare's spike-ridden stage is no laughing matter, so hope you've got some Spike Guards!
    • Generous Mare’s stage is usually pretty painless, but some of the Mane Six will struggle to overcome the initial autoscroller segment where the player is being pulled by Spike’s fishing rod. Fluttershy’s awkward projectiles and the fact she can only fire one of each at a time will really work against her in this particular area, as she can’t clear certain obstacles as effectively, and unlike fellow pegasus Rainbow Dash, she only gets two jumps for the duration of the segment, and she can’t otherwise jump as high as other characters; this is made worse with the existence of destructible instant-kill spikes that Spike Guards offer no protection against.
    • The second Discord Castle stage is also rather nasty, with water everywhere to send you into spikes, and some rather evil teleporter tricks, while the third has spike shenanigans to give Laugh Mare a run for her money, not to mention teams of TWO Wonderbolts!
