This is most likely what Esmerelda calls "the Gift". The clearest piece of evidence is how Maria is able to communicate after her tongue had been amputated, which is clearly some form of telepathy. Additionally, Torquemada's various frightening experiences near the end of the film seem heavily implied to be hallucinations Maria has induced. Even Esmerelda's "curse" on Torquemada could very well be her causing him to subconsciously bite his own tongue. Whether or not these are genuine "magic" or are merely being mistaken as so by the characters isn't clear however, although they're undoubtedly paranormal.
