Rouge was playing a Xanatos Gambit here
As noted by both Sonic Adventure 2's Headscratcher page and The Great Clement's Let's Play of it, Rouge's actions in the game are dubious for a loyal agent of GUN. Not only does she aid Eggman in destroying Prison Island, but when she has a sure shot at getting the Chaos Emeralds out of the Eclipse Cannon while Shadow and Eggman are busy, she doesn't do that. Instead, she doesn't turn up until Ark has begun to fall towards Earth.

What this WMG is suggesting is that Rouge was playing both sides. She was never really loyal to GUN, instead serving them for money and/or jewels. When she got far enough into her mission to infiltrate the Eggman Empire, she got a taste for the power Eggman's Empire oozed and enjoyed the havoc they wreaked on the world. So Rouge was keeping her options open by the endgame for the Hero/Dark Path. If Eggman and Shadow lose, then Rouge goes back to Earth assuring GUN she only did what what was needed to accomplish her mission, grabs her paycheck, lastly going home. If Eggman and Shadow win on the other-hand, then when Eggman is about to blast GUN off the map Rouge flies by to tell the old egghead that she pledges to stay with him as a loyal subject now since his empire has shown himself to be the stronger between it and GUN. If Shadow rats her out as a spy then she just says it was for the money and that she sees Eggman has more to offer her.

Of course, Gerald's revenge plan throws a wrench into her own plans. She hears about the colony's drop from the president and immediately knows her life is in danger. So she heads towards Sonic's posse to get their help. With the Last Story carrying on from there.

The ARK is Area 51 in space. Shadow's backstory took place in the Cold War of the Sonic series.
Namely, the time stereotyped as paranoid government officials, fear of communism and nuclear war. The Space Colony ARK was meant to research new space-age technology to compete with whatever the equivalent of the Soviet Union was. They may have even had their own space station. Professor Gerald was recruited from Sonic's version of Germany or whatever they fought in their World War 2 as a Reluctant Mad Scientist, which is why he was initially hesitant with it. Gerald and Maria along with the rest of the ARK were victims of the nasty cover-ups often attributed to the more negative actions of the US government during the Cold War. The ARK itself was the Area 51 of the Sonic franchise, sharing the same secrecy and being a source of experimental Cold War weapons. Eggman's father remained in "the old country", allowing him and the later to be born Eggman to not be affected by what the rest of the family was doing.
  • If you consider the fact that Robotnik is Russian, then this is seemingly confirmed.

Shadow and Sonic are blood relatives.
Professor Gerald needed a template to modify with Black Doom's blood. Said template was Sonic's grandfather, who donated his DNA to make a modified clone of. This is why they look alike-Shadow is Sonic's biological uncle. Neither are aware of this due to patient confidentiality and the cover-up. They inherited some abilities due to a shared ancestor, the rest being Black Doom's DNA and modifications Gerald added.

Sonic was the actual ultimate lifeform.
The idea is that Shadow IS an earlier prototype or replica: Either created after the ARK incident/while Gerald was on earth in Prison Island (hence why Shadow was also stored there), with totally fabricated memories (Something the Sonic X anime implies); or that he was a prototype left on the ARK which was then captured by GUN as the capsule was sent down by Maria, while Gerald continued his work and made the Final Shadow; or that there were in fact TWO capsules sent down (again, something Sonic X implies by showing two capsules), and that with all of these, the actual final result of Project Shadow is in fact...….. Sonic himself: This is supported by both Shadow's comment, other dialog in game with Shadow questioning just who Sonic is and how he's "just not a normal hedgehog" and can use Chaos Control, and Sonic himself, with him pondering the concept of an "ultimate life form" during the credits. Lastly, during the final fight against the Final Hazard, if you take long enough, it also is stated by Shadow that he's having trouble keeping his super form up, whereas Sonic is doing fine, which is why Shadow ends up dying at the end of the game; and that he thinks Sonic is the ultimate life form.

There's also the fact that this was originally planned to be the last Sonic game ever made. At the time Sega's hardware division was about to shut down, and the software division figured they might be next, so they went out of their way to write a game that wraps things up. So we get Sonic and Eggman teaming up to fighting a bigger threat, everyone letting bygones be bygones in the end, Shadow dying at the end as his story arc was completed, and a possible origin for Sonic himself.

Rouge and Knuckles were going to fight after Eggman tries to steal the Master Emerald
Every other character gets 2 fights with their counterpart, but Knuckles and Rouge only fight once near the end, the only other time they're in the same scene is at the Master Emerald shrine.

Sonic Adventure and Sonic Adventure 2 were inspired by AKIRA.
Let's look at the clues:
  • Several shots of the flooded and destroyed Station Square are very reminiscent of Neo-Tokyo's destruction after Akira's reawakening.
  • Chaos is a blob monster that triggers said destruction not unlike Tetsuo's infamous mutation sequence that triggered Neo-Tokyo's annihilation.
  • Eggman's English voice sounds very similar to Colonel Shikishima's voice in the film's Streamline dub.
  • Shadow was a living military experiment of extreme power that was locked away in secrecy out of fear, sealed in stasis deep within an underground base that's only accessible via funicular elevator. Just like Akira himself.

Biolizard and Shadow are based on Chaos
they were clearly aware of Chaos considering the ark has numerous artificial copies of it, and if your going to make the ultimate lifeform surely a god would make a good template which also explains Shadows affinity for chaos control , specifically Biolizard is based on Perfect Chaos and Shadow is based on Chaos 0, not only do they share physical traits with Perfect Chaos being a big reptilian dragon and Chaos 0 resembling the anthropomorphic Mobians, but they also had the same strengths and weaknesses, Biolizard was more powerful but was completely out of control and needed Chaos Drives(themselves effectively weaker knock off chaos emeralds) to sustain his form while Shadow was weaker but more intelligent and chaos energy was only needed to power him up, Chaos and Shadow even both resemble types of chao, Chaos obviously being implied to be a mutated Chaos chao, while shadow resembles the dark chao in general and of course the Shadow chao in particular.

Biolizard was given Fake Memories to make it believe it was friends with Maria.
It strikes me as weird that a bestial, reptilian Kaiju would go so far to fulfill its creators goals. One day the idea struck me that Gerald may have messed with its mind to make it belive Maria visited and was nice to it, perhaps even a fake account of her death. It would make the creature an interesting Foil to Shadow.
