In Black Summer, the leader of the military force trying to apprehend John Horus (a superhero who killed the President for his criminal acts) openly admits that Horus was probably right that the President's wars in the Middle East were illegal, immoral, and horribly bungled. He also acknowledges that he doesn't really have much of a leg to stand on in terms of critiquing Appeal to Force as a way to get your message across; after all, if people never needed to use blunt force to accomplish their goals, then he'd be out of a job. His only real critique of Horus comes down to the fact that Horus's method of going about it was stupid and reckless.
At one point, Empowered is captured by some villains who want to get the Superhomeys' attention on a crime, and think they've only captured some cosplaying stand-ins. When Emp asks why they bothered, the leader gasps: "Everybody knows that all the Superhomeys care about is bad publicity," and Emp can't honestly argue with him on that point.
Sonic the Hedgehog (Archie Comics): When trying to seize the Council of Acorn, Ixis Naugus points out that Sonic and the Freedom Fighters, despite having been the ones to elect them in charge in the first place to keep order, essentially commit treason by regularly ignoring or defying the Council's orders whenever they don't make the decisions they want, questioning if their actions respect the people they vow to protect. The Council themselves made those same points earlier, and this, combined with the Freedom Fighters' recent number of casualties and bad decisions against the Iron Dominion damaging the public's trust in them, leaves Rotor unable to muster a good counter-argument; all he can do is shrug nervously at Sonic.
Zavok during his "The Reason You Suck" Speech to Dr. Starline in the "Bad Guys" miniseries. The entire series focuses on Starline being a Loony Fan of Eggman and wanting to prove himself his equal/successor, but as Zavok remarks, for all of his talk, Starline keeps making the exact same mistakes as Eggman, like callously disregarding his allies and not thinking his plans all the way through, and falling prey to the exact same vices. Starline acknowledges Zavok is completely right and that his villain worship of Eggman has done nothing but hold him back, ending the miniseries resolving to conquer the world for himself and become Eggman's superior replacement.
The Transformers: Combiner Wars: Starscream just loves to lace his self-serving ambitions with logical thinking. His insults to Optimus about using titles (like Prime) to put oneself above the others is detrimental to the new peace (which ol' Screamer's obviously being a hypocrite about since his whole Chosen One schtick puts him above others), which Optimus agrees with.
The Powerpuff Girls story "Everything Must Go" (DC issue #44) has the girls confronting Mojo Jojo over his yard sale of his destructive arsenal which their buyers are using to unwittingly cause mayhem. Mojo justifies his motives as capitalism being beneficial. But when the girls insist that Mojo can't sell dangerous weapons to people, Mojo counters "I most certainly can. This is a yard sale. Is it against the law to have a yard sale?" Cornered logically, the girls relent.
