  • Bad Export for You: The international versions cut out and altered some maps to fit the English script on the GBA cartridge, all of which were reverted in Double Team DS and Legacy Collection.
    • ShipComp and GargComp have their respective areas reduced from 4 to 3 in the international releases.
    • Lan's friends have unique homepage layouts in the Japanese versions. They were reduced to palette swaps of Lan's homepage when exported to the west. Gargoyle Castle HP originally has a more detailed design but was turned into a recolor of the generic square green PC.
    • All of the PCs with the generic blue map layout with narrow pathways were changed to the aforementioned green PC layout. Since the map layout was changed, the virus blockades when Lan was chasing a Nebula navi in the Queen Bohemia was cut as well.
  • Blooper: The English version inadvertently uses the wrong to be verbs in two separate occasions, amusingly resulting in Lan asking "What am I, Mr. Famous, doing around here?" and "Mayl, What am I doing here?"
  • Dummied Out:
    • The two versions of Bass Cross are still programmed into the international GBA versions, even though they're impossible to obtain without hacking since they're tied to e-Reader cards only made in Japan. The forms can be unlocked in the Wii U Virtual Console release.
    • Double Team DS has a "Real Operation" mode that makes the game play like Rockman.EXE 4.5: Real Operation (meaning you lay out a battle strategy for your Navi and then it does its own thing with AI while you send it chips and manage its performance). However it's incomplete, forcing you to use a single chip folder for the entire game.
    • Like Battle Network 4, the Patch Card system was left in the international versions but is inaccessible without hacking. The international versions even introduce a rule preventing BugStop from blocking Patch Card penalties ahead of the rule's "official" implementation in Battle Network 6.
  • Feelies: The Game Boy Advance games included a battle chip for the Mega Man Advanced PET.
  • Official Fan-Submitted Content: Like Mr. Famous's previous Navis, GridMan.EXE is based on a design by the winner of a fan contest.
  • Refitted for Sequel: Bass Cross is based on a Bass Soul concept that was scrapped from Battle Network 4.
  • What Could Have Been:
    • The Game Boy Advance version was going to support the GBA Wireless Adapter for traditional, non-Crossover battles and is even mentioned in the Japanese Team of Blues manual, but the functionality didn't make it to the final game. Menus for this feature can be found by hacking.
    • Double Team DS contains data for much more detailed 3D models of the main Navis, suggesting there was going to be more developed animation than that in the final product.
    • An unused voice clip in Double Team DS makes reference to Moltanic Soul, which is Napalm Soul with NapalmMan's Adaptation Name Change (MoltanicMan) from the anime. It seems like he was going to have his name changed to MoltanicMan at one point.
